Abstract

Agriculture is facing the crucial challenge of adapting crop productivity to changes in the climate. More variable weather patterns require the development of crops that are able to perform more robustly under a wider range of environmental conditions. At the same time, climate change also provides new opportunities for increasing the length of the UK vegetable growing season and increasing food security by reducing imports of fresh produce during the winter, but this requires breeding new varieties that are able to produce robustly at different times of year.

The BRAVO consortium aims to meet these challenges through close interactions between academia and industry. To achieve this goal, we have brought together world-leading experts in both Arabidopsis and Brassica plant reproduction from research institutes and universities within the UK. As the result of a series of meetings between consortium members and stakeholders from the oilseed rape and vegetable Brassica industries, optimisation of flowering and coordination of developmental transitions in the production of high-quality seeds were identified as important common targets. These transitions that occur during plant reproduction such as to flowering, fertilisation, inflorescence growth, seed production, dispersal, and subsequent seed performance are now known to be managed by environmentally responsive gene networks built on a foundation of common components first described for their ability to control flowering time.

The goal of BRAVO is to provide a mechanistic understanding of the role of flowering time gene networks in the control of Brassica reproductive developmental transitions from vegetative growth through to seed production and seed vigour. Because these networks control environmental responsiveness, this knowledge can be exploited to increase robustness in the performance of oilseed and vegetable Brassicas. A key challenge is how to optimise individual traits when the same flowering time gene network has been optimised by evolution over millions of years for multiple functions, each of which is important for crop performance. In this proposal, we will combine genomics and phenomics technologies with approaches in developmental genetics and mathematical modelling to link genotype to phenotype for master regulators of key transitions during Brassica reproductive development. Through exploitation of available genetic resources, we will reveal the architecture of flowering time gene networks in Brassicas and how they have been modified in the past by plant breeders to cause trait variation, life history variation and climate adaptation. This will allow us to develop a predictive framework for designing strategies to vary specific crop characteristics without harming others, and to generate and test novel genetic variation with potential uses in future trait enhancement.

In parallel we will establish and exploit resources such as a gene expression atlas and targeted gene disruption which will allow the Brassica research and breeding communities to expand knowledge on important biological processes and use the outputs form BRAVO collectively to improve Brassica crop performance.

Long-term improved and sustainable Brassica crop performance can only be achieved through fundamental understanding of biological processes. The composition of the BRAVO consortium allows the combination of excellence in Brassica research with knowledge transfer from the closely related Arabidopsis model species. The project builds on and expands academia-industry interactions through industrial membership on the project's Supervisory Board, industry engagement and practical involvement in case studies, frequent consortium meetings and annual stakeholder events.

We believe this project provides a unique opportunity to align industry priorities with excellent fundamental research programmes in order to help secure the future yield of Brassica crops in the UK and worldwide.

Technical Summary

A fundamental challenge in modern crop science is the exploitation of big genomic data by linking variation in genotype to phenotype. Flowering time pathways are now recognised as master regulators of plant development, and as signal-processing machineries allowing plants to adapt to their environment. These genes affect all major reproductive processes from the timing of flowering, through inflorescence architecture, flower, fruit and seed development and finally seed vigour. The goal of BRAVO is to combine genomic tools, predictive biology and high throughput phenotyping to efficiently link genotype to phenotype across multiple reproductive traits sharing regulatory components from flowering time pathways in Brassica napus and B. oleracea. We hypothesise that investigating each transition as part of an integrated project could target breeding programmes towards loci offering the opportunity for a win-win: that is to positively manipulate more than one trait, and to predict inevitable trade-offs between traits that maximise yield in different environments.

High-throughput phenotyping will be used for association genetics approaches in both B. napus and B. oleracea to identify candidate genes linked to trait variation in variety panels. In parallel, construction and validation of in silico gene networks will be combined with large-scale EcoTILLING to make phenotypic predictions for each of ~200 Brassica varieties based on the ability of alleles to disrupt network architecture and critical outputs for each trait. Candidate genes controlling each trait and their place in the network will be validated in Brassica by exploiting our TILLING and transformation platforms together with our novel CRISPR pipeline at JIC.

Close integration of our research programme with industrial stakeholders will see germplasm with commercial potential taken into field trials, providing a seamless innovation pathway from laboratory to field.

Planned Impact

Oilseed rape is the second most important combinable crop in the UK with an annual market value in excess of £800M with the vegetable Brassica crop worth a further £227M (Food and Agricultural Organisation of the United Nations, FAOSTAT, 2014; Defra statistics, 2014). Varying environmental conditions often result in unpredictable heading, fertility, seed yield and seed quality resulting in estimated losses in excess of £30M per annum through poor establishment, up to £40M from unscheduled harvest and an estimated 20% loss (£160M in 2014) from pod shatter resulting partially from asynchronous development. The commercial seed industry also experiences significant losses through poor seed batch performance thus making production of high-yielding varieties with quality seed both as a commodity and for commercial seed multiplication a key target for the Brassica industry.

This project will address the delivery of more robust oilseed and vegetable Brassicas to combat these losses by targeting five, industry validated, fundamental concerns: (1) uniform and shortened flowering period through more determinate flowering, (2) fertility under changing environments, (3) reduced seed loss through infertility, pod shatter and pre-harvest sprouting, (4) properties of the seed coat for downstream processing and (5) the homogeneity and speed of seed development and germination. A greater understanding of the genetic control underlying these traits in current varieties and identifying allelic variation underlying phenotypic differences will have a large impact on the breeding of improved varieties to suit the UK market and help the oilseed and Brassica industry maintain and enhance its current competitive advantage.

The project targets two major BBSRC Agriculture and Food Security strategic priority areas: Priority 4: Reducing and re-using waste and Priority 5: understanding "genotype X environment = phenotype". The combined expertise of the academic partners together with their industrial collaborators will develop a strategic pipeline to optimise brassica productivity through understanding of the key developmental transitions and trade-offs during plant growth.

Specific impacts will take the form of:

1. Reducing industry waste and crop losses due to unscheduled harvest and yield and quality reduction through asynchronous pod development by understanding the factors controlling development.
2. Help ensure future crop supply in a changing environment by understanding environmentally sensitive developmental traits and how to genetically mitigate effects in future climate scenarios.
3. The introduction of new knowledge, technologies, tools and capabilities to the private sector to assist in crop breeding and management (i.e. associative transcriptomic pipeline for vegetable Brassicas, gene expression browser for accelerated gene discovery, database of allelic variation to facilitate marker assisted selection, CRISPR technologies). Through direct industry participation, shape further research development to best support industry.
4. Produce valuable new germplasm with desirable traits, associated markers and seeds, and work with project partners to assess their suitability for product development pipelines. Develop mechanisms for delivery and utilisation of outputs to foster continuous opportunity and commercial exploitation in industry.
5. Introduce and train young scientists and researchers in crop genomics and breeding as a career path to ensure quality future researchers in both public and private sector.
Nurture relationships between academia and industry stakeholders across the supply chain, enhancing understanding and interaction between research and industry thus increasing support for future collaboration.

Description The major goal of BRAVO is to identify the genetic networks that facilitate developmental transitions and to understand how they are affected by changes in environmental conditions. Our achievements so far strongly indicate that we will reach this ambitious goal thanks to the interaction between highly diverse disciplines including developmental genetics, bioinformatics, phenomics, genomics. Whilst serious setbacks due to Covid 19-induced restrictions have continued to impact the project, we had already collected parts of our large datasets allowing us to focus primarily on data analysis and computational modelling and so we have still managed to make significant progress. A key output from BRAVO will be an expression atlas providing detailed information of gene expression patterns at a genome-wide level throughout development of B. napus and B. oleracea. Material from four different B. napus varieties and a single B. oleracea variety at a range of developmental stages from vegetative tissue over apices (JIC) to individual and finely dissected reproductive tissues (RRes and UoN), has been transcriptome sequenced. Methodology for producing quality RNA for sequencing difficult reproductive tissues has been published (Siles et el., Plant Methods (2020)). Parallel funding for GCRF award also provided gene expression data for vegetative and apex tissues to the flowering stage for two lines of B. rapa. The first version of this atlas has been realised with the release of The Oilseed Rape Expression Resource (ORDER) (Jones et al., BMC Plant Biol (2020)) for the first two time-courses collected through the floral transition in B. napus. Work is currently underway to update the browser to include the other B. napus floral datasets, data for B. rapa and B. oleracea and the other developmental timecourses. RRes along with its collaborators is currently using the ORDER resource, and an in-house pilot version across seed development, to enable the identification of specific genes of interest during reproductive transition phases. Following meetings with colleagues at the EBI and BAR Toronto, we hope to link our expression data with the international EnsemblPlants genome browser and BAReFP browser. Using these data from the less complex diploid Brassica species, network modelling has been performed to identify specific genetic regulatory modules involved in mediating the vegetative to floral transition. Comparative modelling between Arabidopsis and B. rapa varieties selected for different lifecycle habits has been used to look at sub-functionalisation and identify key network differences between the varieties selected during breeding (Calderwood et al., Quan Plant Biol (2021)).These comparative approaches have been expanded to look at differences between the diploid B. rapa to B. oleracea, and diploid and polyploid networks (Funded DTP PhD studentships, Kristianingsih, Sing-Sidhu, Woodhouse). This methodology has been developed into an R package (Kristianingsih et al., greatR: Gene Registration from Expression and Time-Courses in R (2021)) and is currently in use by JIC. Further funding was achieved by Kristianingsih via the French Embassy Scientific and high-level scholarships (SSHN) for the development of structuring research collaborations (€ 2600; 2021 - 2021) to us this package to determine the basis of bract growth in Arabidopsis (collaboration with Besnard in INRA, Lyon). Focussing on key gene expression dynamics for the floral transition the role of the multiple BnFLC loci in the control of flowering time is being resolved. Our transcriptome data have been used in computational modelling linking FLC expression dynamics to floral response following vernalisation (Calderwood et al. (2021) New Phytologist). Additional projects to identify specific genetic regulatory modules involved in mediating developmental transitions and their environmental response are ongoing. Sequencing is also being performed to look at gene expression under environmental perturbation to study gene x environment effects. Combining expression data with phenotypic traits is pivotal to the work in all themes of the BRAVO programme. Therefore, efficient high-throughput phenotyping is essential in BRAVO. The B. napus diversity set has been run on the phenotyping platform at UoA. Software has been developed to extract specific features such as yellowness to automate the timing and characteristics of flowering time and plant architecture. These image data provide an excellent dataset for the measurement of plant development and architecture traits previously impossible to capture with manual assessment. Detailed phenotype and image data has also been collected post-harvest and a convolutional neural network-based quantification methodology developed on Arabidopsis (Hamidinekoo et al., (2020)) is being adapted for Brassica. Detailed CT scans of Brassica pods for the B. napus diversity set has been collected to provide pod and seed-based measurements without dissection for computational analysis. The core lines for our transcriptome time series have also been phenotyped at UoA to provide detailed phenotype information. This includes the core line which has been subjected to environmental perturbation to look at the impact on flowering, architectural and yield characteristics. These data have been supplemented with large scale phenotyping trials at UoN, RRes and John Innes. UoN have developed high throughput pollen viability scoring which has been used to assess male fertility of the B. napus diversity set under standard and stress conditions. RRes in collaboration with UoA have phenotyped the same population for female fertility and productivity traits. This study identified key traits and different reproductive strategies affecting seed yield in Spring and Winter OSR (Siles et al., BioRxiv (2020)). Phenotyping at JIC has provided flowering time and yield component data in an extensive nested trial to look at vernalisation and maturation environments on developmental traits and productivity. Germination of the resulting seed is now being phenotyped on the small plant high throughput Lemnatec system at UoA. Phenotyping of germination of the diversity set using a low-cost system and associative transcriptomics already identified key differences within the B. napus diversity set (Colmer et al., New Phytologist (2020)). Combined, these data provide a comprehensive phenotypic dataset to dissect key traits for yield, the effect of environment on phenotype and, ultimately, crop success. The detailed image datasets developed in BRAVO have underpinned development of collaborations between BRAVO partners and the Alan Turing Institute, firstly with Ahnert and Corcoran, but also within grant award BB/V509267/1. This award has supported two Turing fellows, Nichols (In too Deep: Unravelling the links between transcriptome dynamics and phenotypic changes in Brassicas using deep learning, (PI: Lars Ostergaard and Matt Hartley, JIC)) and Maas (Uncovering the cis-regulatory patterns that determine gene expression (PI: Rachel Wells, JIC, CoPI: Wilfried Haerty, EI)). Outputs from these projects are feeding directly into BRAVO. Furthermore, additional funding has been obtained by Hepworth and Nichols for further high throughput phenotyping of Brassica vegetables and translation and development of tools for Brassica vegetable crops with commercial partner, Elsoms Seeds. Using an associative transcriptomics pipeline from UoY and JIC, candidate genes have been identified for potential further studies. This includes candidate genes identified by RRes for important traits affecting seed yield for further characterisation. Moreover, the RNA-Seq results allowed RRes to corroborate and extend the candidate genes of interest for traits affecting seed yield. MetaGWA approaches, common in human studies but currently rarely used in crop plants, have also been used at for traits phenotyped in multiple environments. Furthermore, extensive phenotyping has been performed in B. oleracea. Crop scheduling is a key trait for breeding and production in B. oleracea vegetables. To dissect this, large-scale phenotyping of the B. oleracea diversity set for developmental response to vernalisation temperature and length has been performed at JIC using seed multiplied by project partner Syngenta. Seed fatty acid data has also been generated. Work by the UoW has determined the key timepoint for the juvenile-to-adult developmental transition. The population has also been phenotyped for germination. UoY and JIC have developed an associative transcriptomics pipeline for genome-wide association analysis within this species (Woodhouse et al., BMC Genomics (2021)) and potential candidate genes of interest have been identified. Such data is essential for the effective use of the population for further studies and therefore adds considerable value to the diversity set. Associative transcriptomics, network analysis and knowledge from model species have provided a number of candidate genes for further study. To efficiently determine the variation at the multiple loci of each gene in Brassica, ecoTILLING has been performed for both the B. napus and B. oleracea diversity sets using target enrichment sequence. Details of the BAITS developed, and sequence for all lines has been published to data repositories. This resource will be examined further for haplotype analysis and to determine variation between lines across these candidate genes. Together, BRAVO has developed a wealth of genotypic, expression and phenotypic data for exploitation to look at genetic control of traits and underlying gene networks for Brassica developmental transitions. These data and knowledge provide important resources for academic studies, translation and industry.
Exploitation Route The aim of BRAVO is to unravel mechanisms that control developmental transitions during the growth of Brassica crops with a focus on oilseed rape (B. napus) and vegetable brassicas (B. oleracea). We do this via genome-wide expression analyses coupled with phenotypic analysis of large diversity panels and mathematical modelling. As a direct output from BRAVO, we have created a public expression atlas for the community to exploit. Expression data for one model B. napus line has been provided on request to Prof. Rod Snowdon at Justus Liebig-University Giessen to annotate their new B. napus genome sequence. Expression data developed for B. rapa is being utilised for annotation of a new B. rapa genome sequence. B. oleracea expression data and new genome sequence being developed within BRAVO is being utilised to develop the predicted proteome, so complement proteomic studies (Jones, University of Warwick). Our progress so far involves coordination of experimental work and a close and continuous dialogue with stakeholders. These activities have and will continue to foster new collaborations and interactions across disciplines (e.g. between experimentalists and computer scientists). We have continued to collaboration between BRAVO and mathematician Dr. Daphne Ezer from the Alan Turing Institute. In the last year (2020) we have built on our interest in exploiting the large amount of gene expression data for use in machine learning-based approaches. We have been fortunate to win two grants in the Alan Turing Institute (ATI)-Norwich Bioscience Institutes (NBI) Catalyst Partnership. The two 12-month fellows will work directly on BRAVO-related projects that will allow a step-change not only in the potential for BRAVO, but for the Brassica community in general by developing tools for integrating biological processes and importantly for predictive breeding. One fellow is expanding our ongoing collaboration with mathematician Dr. Daphne Ezer previously at the Alan Turing Institute (now Univ York) on genome-wide mapping of cis-regulatory elements involved in regulating genetic networks. The other fellow is exploiting the detailed phenotypic datasets and apply the image-analysis software developed in collaboration between JIC, RRes and UoA to associate gene-regulatory patterns to specific developmental outputs. This collaboration has resulted in a new GWAS pipeline which is being directly applied to other projects using the Brassica diversity set and a step change in processing the phenotypic data collected in BRAVO, the tools from which will be applied to future studies. The computational analysis system developed will be taken forward into the Quality and Food Loss Network project on Brassica vegetables funded for early career researchers, Hepworth and Nichols. Germplasm from the study of the control of flowering time in B. oleracea is also being supported in the route to industry for both growth in vertical farms and variety development by seed breeding companies. The UoA phenotyping platform is currently being used for the EPPN2020 access experiment from Annaliese Mason, University of Bonn. The methodologies and computational pipelines for scoring images developed within BRAVO will be utilised within this project for the phenotyping of synthetic allotetraploid, allohexaploid and parental lines to help assess whether ploidy level increase and/or increase in heterozygosity are responsible for phenotypic differences between diploids, tetraploids and hexaploids. In addition, members of the BRAVO team have participated in and were invited speakers at conferences including the Plants and People conference (Max Planck, Potsdam), CSIRO Machine Learning in Genome Biology Symposium (Kiama, NSW, Australia) and VeGIN (DEFRA, UK). The International Partnering award from BBSRC established links with colleagues at CSIRO and University of Southern-Cross, Australia, resulting in them achieving major funding for Brassica research. BRAVO germplasm has been transferred grown in field trials in Australia. This should allow the study of environmental impacts. Due the pandemic, we have not been able to host our annual stakeholder meeting or visits by individual companies in 2020, however, these activities will pick as soon as we are able to so that we can continue to foster new collaborations and interactions across disciplines and between academia and industry. Attending meetings and conferences has been hugely affected in the last reporting year. Nevertheless, several members of the BRAVO team have participated in online conferences such as Cereals and UKBRC.

Description Despite the fundamental nature of the experimental programme, it is of utmost importance for the success of BRAVO that we maintain close interactions with stakeholders including the breeding industry, farmers and the public. In particular, we are grateful for the excellent dialogue and interactions we have with participants at our stakeholder and advisory committee meetings. These interactions have given us an essential steer and ensures that our findings will be picked up by industry as they emerge. However, this mutually beneficial interaction has been hampered by the Covid-19 pandemic. Despite it not being possible to hold in person interactions we have maintained industry contacts and there is still keen interest from industry to interact. We plan to continue such meetings in the future to disseminate all BRAVO outcomes effectively as many commercially important project outcomes are often realised beyond project end. Regarding traits, our work on pod shatter will continue within BRAVO. Through meetings with the Agriculture and Horticultural Development Board (AHDB), it is clear that there is an increasing interest in including pod shatter assessment of oilseed rape varieties that are on the UK Recommended List. This assessment will be through the use of the Random Impact Test system and the newly developed software associated with the analysis of data, both of which were developed at the JIC. We are currently repeating the third year of testing material from Recommended list trials. This would be a fantastic outcome in terms of impact and discussions on how best to facilitate this are ongoing between AHDB and JIC. Within BRAVO, we have also continued to support the commercialisation of rapid cycling Brassica vegetables previously developed within the Irwin group at JIC. This germplasm has been successfully transferred to industry and agronomic trials in vertical farming with a commercial recipient data have also formed the basis. The exploitation of flowering time control is also being explored in collaboration with our support from Knowledge Exchange and Commercialisation. Work is still ongoing in plant growth and yield components, genotype environment interactions and environmental robustness. Discoveries here have clear potential routes to market. BRAVO interactions have also led to collaboration with industry investigating the induction of flowering with increased daylength in Brassica vegetables to support the development of reduced generation cycling time for exploitation in commercial breeding. Throughout the project, members of the BRAVO consortium have participated in a number of outreach and stakeholder-interaction activities all of which are included in the Engagements section of ResearchFish. Such interactions have been reduced compared to previous years as a direct consequence of the pandemic. Of particular highlights are articles from BRAVO team members in the farming press and national press, hosting farmers and breeders visiting institutes, school visits and talks with NFU, farmers and agronomists. Despite the restrictions experienced due to the pandemic, members of the BRAVO consortium have still managed to participate in outreach and stakeholder-interaction activities. These include articles from BRAVO team members in the farming press (e.g. Vegetable Farmer Magazine), virtual lectures to students and presentations to potential new academic and industrial collaborators. While we learn an immense amount about our own projects through these activities, they also contribute to making non-academics aware of the importance of science for addressing some of the biggest challenges facing the world's population today in terms of climate change and food security. There is no doubt that multidisciplinary, publicly-funded, scientific consortia such as BRAVO will be required to overcome these challenges to the benefit of society.

Description A diverse set of Brassica oleracea accessions have been selected from the Diversity Fixed foundation Set (maintained by the University of Warwick) and sequenced using targeted sequence capture (https://zenodo.org/record/4473283#.YBGjxVCnw2w). Accessions were chosen to encompass as much variation as possible, by both ecogeographical origin and crop type. Seven different crop types are represented; Broccoli, Brussels Sprouts, Cabbage, Calabrese, Cauliflower, Kale and Kohl Rabi.

Impact Seaweed extracts have been tested on several varieties of oilseed rape as well as on reporter lines of Arabidopsis. No effect has been detected on pod shatter resistance, but it does seem in Arabidopsis as if the valve margin auxin response minimum is compromised, suggesting the extract has an effect on the programme leading to seed dispersal.

I was involved in organising and hosting the events (liaising with venue holder, advertising events, chairing talks and Q&A sessions). 10-30 members of the public were regularly attending the monthly talks and were engaging in interesting discussion during the Q&A sessions. Current events are postponed due to COVID-19 restrictions.

Presentation on the broader challenger facing oilseed rape in the UK, mainly around establishment and seedling vigour, part of BRAVO. I was asked to speak at a rapeseed demonstration day to attendees from government, farming and industry to explain how oiseed rape is farmed in the UK and the comparison with the Chinese system. Results and Impact Invited to speak to the South Norfolk NFU group about Brassica research and it's implications for the national farming community. Discussions on our research into pod shatter, flea beetle, temperature effects on oilseed rape and improving yield were well received and sparked many questions and ideas on how best to tackle some of the challenges farmers are facing growing oilseed rape. We also discussed the the technologies e.g. CRISPR we our both using and developing and how this would provide benefits in the years to come. This included a two way exchange of ideas on how best to manage their challenges and what they would find useful in our future research.
