Abstract
'Soil health' is an as yet imprecise concept recently taken up by scientists and policy makers. It relates to a range of factors which influence the capacity of soil to support the productivity, efficiency and resilience of a given production system. This work package (WP) will develop the scientific basis for the concept of soil health by describing and modelling the biological, chemical and physical processes in soil and the dynamics between them that act singly or together to promote efficiency of nutrient utilization (ENU) and enhanced crop performance. This will provide fundamental empirical and mathematical evidence to determine the mechanisms which mediate the nutrient and energy (C flow) cascade from complex organic and simple inorganic inputs to plant-available nutrients in soils. The role of rhizosphere microbial community structure and function on nutrient transformations and supply to plant roots is a central theme of this WP, including the potential for self-organisation of soil structure at the aggregate scale that is mediated by root and microbial activity and the interaction with the mineral matrix. The trade-offs between the rate, efficiency and resilience of macro- and micronutrient flows to plants in contrasting arable and managed grassland systems will provide an operating envelope for a given soil and production system subject to external stressors, imposed by climatic variability and management. The cumulative knowledge will inform the development of the next generation of soil models (building on RothC) that link macronutrient (N, P, and C) dynamics to physical properties including water storage and availability using directly-measurable mechanistic parameters. Critically, this WP will deliver a set of sustainability indicators related to enhanced ENU from soil-to-plant that will provide mechanistic scale targets for the field, farm and landscape-scale interventions that are researched in this strategic programme (WP2 I0320 and WP3 I0330).

Description | Combining X-ray Computed Tomography with metagenomics, we have adopted a state-space representation of the effects of soil physical structure upon microbiome behaviour and metabolism. We have shown a strong relationship between soil carbon input and pore topology (<40 µm), with reduced carbon input leading to a degradation of structure (reduced porosity, pore connectivity and permeability). Diffusion of nutrients and oxygen through the soil pore network is decreased by two-thirds in carbon-starved degraded soil compared to grassland soil, and an increased abundance of microbial genes associated with extracellular enzyme secretion, cell motility and anaerobic metabolic pathways. We can predict system efficiency (with respect to nutrient and energy use) to directly assess soil health. Genetic differences between microbiomes were driven by pH and nutrient gradients. Metagenomic datasets have been generated for contrasting soil types with a range of agronomic treatments. We have identified critical structural parameters relating to pore connectivity (at scales <15 µm) which exert a significant influence upon microbiome behaviour and metabolism in soils. Land management, plant genotype as well as fertilization regime are all important factors in shaping the wheat root microbiome. A rhizosphere culture collection from a range of UK relevant crops, as well as wheat grown under high and low fertilisation conditions, is currently being tested for plant growth promoting properties such as N, K, P and Fe solubilisation. Many P solubilising bacteria belonged to the Pseudomonas fluorescens group of bacteria, and we showed that isolates that could perform this function were phylogenetically similar. We have also demonstrated that plants select for a higher proportion of plant growth promoting rhizobacteria when under nutrient stress. This is exemplified by the presence of a higher proportion of nutrient solubilising bacteria as well as those that can mitigate the ethylene stress response in wheat. We have developed a screen for putative plant growth promoting bacteria derived from in vitro screens. To validate indicators of nutrient composition of crops and grassland, and product quality, we are testing a high-throughput pot-based geophenomic screening system to link the crop 'phenotype' to soil physical and chemical properties. Recent results indicate that we can predict crop nutrient uptake based on soil spectral (MIR) information. We used these new tools to study the effects of organic fertilizers on crop quality and showed an increase nutritional value of crops grown with organic fertilizers. We also developed a soil health index and showed its value using the National Soil Inventory data covering about 4000 samples from England and Wales. And we are now using the same samples to develop a MIR calibration for general and soil health analysis. We have confirmed that long-term agricultural management affect stocks of carbon and nitrogen in the underlying soil - significantly so to at least 40 cm below the surface. This could have implications for soil fertility and carbon sequestration. We have developed numerical models with 3D root morphology and rhizosphere of each root explicitly resolved to elucidate the role of 3D root architecture and the rhizosphere in acquisition of nutrients and water from soil. |
Exploitation Route | These findings will be taken forward by S2N in concert with WP2 and 3, but also by companies seeking to reduce nitrous oxide emissions and improve nitrogen use efficiency, by use of digital agriculture techniques and software to control inputs and losses to the environment. Farmers, our Science Advisory Group and organisations such as AHDB and DEFRA take our emerging messages about sustainable agriculture systems to produce science-based advice (the Nutrient Management Guide) and policy (DEFRA's 25-year Environment Plan and the Indicator Framework). Our new soil health index could be used to monitor soil health country wide and contribute to a more sustainable management of agricultural soils as part of the 25 Year Environment Plan and payments arising from the new Agriculture Bill. Internationally, our dry spectral laboratory is integrated into new projects funded by BBSRC and the BMGF like GeoNutrition, Innovative Solutions for Decision Agriculture and Agronomy to Scale, which are integrated into a global lab network to develop crop and site specific agronomic advice systems for small scale farmers in the global south. The 3D root model has been used to help understand the difference between water uptake of 100 wheat lines in the "Designing Future Wheat" ISP. |

Description | S2N outputs on the requirements for use of sulphur-containing fertilisers have been used in revisions of the national Nutrient Management Guide by AHDB and in the development of nutrient management decision-support tools in the mobile phone Crap App for farmers to use. Increase in crop yield and quality and decreased losses of nitrogen to the environment result from this. Engagement activities with Bayer, BASF and Syngenta, including those involved in cereal breeding, land management, soil health, precision nutrient management and agricultural service suppliers, ensure rapid uptake of science outputs and development for application within the industry. There has also been interaction with SMEs, for example AgRIA RDF projects with the companies Sustainable Resource Management Solutions Ltd. and Economad Solutions. A spin out company has been formed called Innovative Solutions for Decision Agriculture that will use our dry spectral soil and crop analysis techniques and our agronomy expertise. Together with ISDA we are working on a new soil map for Africa at a 30 m resolution, to be released in May 2020. We also developed a hand-held infra-red sensor for soil and crop analysis with the Company Global Good. S2N impact with consumers and wider society has taken place through the many public talks, discussion events and interaction at the Festival of Ideas, the RRes annual report and interviews by the BBC and other press. |

Description | Our aim has been to develop an open data platform for soil information, combining metadata from a broad range of sources and creating a searchable catalogue based upon a semantic data framework. This will enable linking of activities and outputs via common themes (within controlled vocabularies and semantic search) and links across constituent databases using mappings over standard web interfaces and through application programme interfaces (APIs) to the underlying data. This architecture will be readily extensible to other information resources and databases via continual development using common semantics standards such as PROV-O and SoilML. To make the Phase I subset of AfSIS's soil infrared spectral data and paired soil property reference measurements available for release on AWS's Registry of Open Data (RODA), QED (1) coordinated with multiple parties to gather and organize the necessary assets, and (2) built computational notebooks demonstrating how the data can be used. To carry out the first initiative, data from ICRAF and TanSIS, and Phase I wet chemistry data from CROPNUTS, have been uploaded using QED's AfSIS DB portal that has been online since 2014. Re-analyzed AfSIS Phase I wet chemistry data from Rothamsted was sent to QED by way of spreadsheets, which QED then wrote programs for to automatically parse and upload to AfSIS DB. The data in AfSIS DB (https://afsisdb.qed.ai/about/) was then post-processed by way of Python, merging field-acquired georeferences with lab-acquired measurements, and ensuring that only georeferenced samples with both wet and dry chemistry analyses were retained in the final dataset. To collect sufficient metadata, QED also corresponded with ICRAF, CROPNUTS, and Rothamsted to gather formal SOPs for all methods used in their analyses, and these SOPs are also presented on the RODA. In a related effort for propagating metadata, QED also created an endpoint on AfSIS DB that dynamically generates linked data describing the models stored within, to experiment with semantic web technology. The second initiative, of building computational tutorials, has been not only suggested by existing efforts in AfSIS and oSDP, but is also part of AWS's data quality standards for acceptance of a public dataset. Our tutorial first provides an exposition of the structure of the data, and then demonstrates how to read the data from the S3 bucket and build a simple machine learning model for spectral inference. |

Impact | We have implemented a first version of the oSDP metadata integration framework based on CEH's Environmental Observatory Framework. This uses an agreed set of metadata and controlled vocabularies needed for integrating a range of data. These have been taken from the CAB Thesaurus and Global Agricultural Concept Scheme and FAO's AGROVOC systems. Prototype metadata integration for several data collections has been achieved enabling searching of the catalogue for datasets containing related information. Some issues have emerged with access to data from African sources (e.g. OFRA) but discussions are ongoing. Metadata descriptions for the chemical and biological datasets (Objective 3) have been developed. Impact is also derived from the importance of releasing data as an exemplar public dataset on the AWS portal. This puts the data in the hands of a major international community who are able to develop new computational methods to interrogate the data. Practical outcomes at end user level in the agriculture and farming community are not available yet, but the international reach of the AWS portal is a major outcome for the project |

Cereal production across a significant proportion of soils in developing countries is limited by P-deficiency: inorganic P is rapidly sorbed to clay surfaces, with the effect that as little as 5% of added P fertilizer is accessible to plants. This is particularly true for acid soils, estimated to cover half the world's potential arable land. Resource-poor farmers typically apply little fertilizer because of high costs. This, and the poor availability of P, compromises crop yield, severely limiting food security. In comparison, organic P forms are less susceptible to sorption. Organic P pools and decomposition of soil organic matter (SOM) are thus critical for plant sustainable productivity in highly-weathered tropical soils. Exploiting microbial turnover of SOM and release of associated P is a promising approach for improving agricultural efficiency, but there is limited knowledge of biological processes in tropical soils, particularly arable systems. Additionally, soil physical structure controls hydrodynamic processes including delivery of water and nutrients to plants. The effect of plant root exudates upon pore size distribution and pore connectivity in soils is another important, yet poorly-studied, biological process with potential to be managed to increase fertilizer use efficiency. This proposal addresses i) P chemistry in soils of a tropical P fertilizer field trial; ii) phosphatase activity under different crop and fertilizer regimes; iii) biodiversity of microbial processes involved in P cycling; iv) x-ray imaging of soil structure; and v) modelling of the delivery of nutrients to plant roots. * to date with have worked with our Brazilian partners to plan a sampling campaign to provide soil samples from a long-term maize and sorghum phosphorus fertilization experiment to generate chemical information on the fate of phosphate fertilizers in Cerrado soils and identify organic phosphorus compounds; to extract total DNA from the soils to generate metagenomic sequence datasets for each soil treatment; and use x-ray computed tomography to visualize and parameterize microporous structure in the experimental soils. We have also contributed to the preparation of a CAPES fellowship proposal which will support a Brazilian PDRA to work at Rothamsted on soil metagenomics for 6 months, starting later this year. |

Description | The original conceptualization and development of the optimization tool was by the university of Nebraska-Lincoln. Jansen J, Wortmann CS, Stockton MC, Kaizzi CK (2013). Maximizing net returns to financially constrained fertilizer use. Agronomy Journal 105 (3) 573-578. The Fertilizer Optimizer tool was built as part of the Optimising Fertilizer Recommendations in Africa (OFRA) project, led by CABI. The project was a partnership between CABI, the University of Nebraska Lincoln, national governments and agricultural research and extension systems in 13 countries in sub-Saharan Africa. OFRA was supported by the Alliance for a Green Revolution in Africa (AGRA). In this project this spreadsheet-based tool was converted to an Android app and validated against the original spreadsheet version. This included transferring the spreadsheet logic over to an Android app, and providing parameters for crop and the sixty agro-environmental zones. Translation of the interface was completed and as well as English, French and Portuguese are now supported. An upgrade to a mobile phone app now offers farmers across Africa even more benefits and cutting-edge fertilizer use technology. This will help farmers to grow healthier, more productive with increasingly profitable crops, as a result of more informed use of how small amounts of fertilizer impact the crops which they grow. Pilot work on the CABI Fertilizer Optimizer app in Uganda has shown that some farmers realised up to a seven-fold increase in yields. Using funding from the BBSRC Global Challenges Research Fund, the app has now been upgraded to make it easier to use. The new app includes the integrated soil fertility management (ISFM) practices feature, and a calibration tool which helps farmers to apply the right quantity of fertilizer to their crops. The Fertilizer Optimizer app is designed to help resource constrained farmers to maximise the return on investment on fertilizer, based on what the farmer can realistically afford. In the latest version of the Fertilizer Optimizer app it is possible to calibrate the fertilizer recommendation to the planting conditions of a user's field. Version 1 of the app provided users with an amount of fertilizer to use and an application rate (e.g. 5kg per hectare). Now it is possible to enter field measurements, container sizes and preferred application technique and the app will help to evenly distribute the recommended fertilizers across the crop providing actionable information tailored to a particular field. |

Prototype metadata integration for several data collections has been achieved enabling searching of the catalogue for datasets containing related-information on soils information. In the last decade, advances in sequencing and computational approaches have enabled the study of microbial communities associated with eukaryotic organisms at an unprecedented depth. These studies reinforced the notion that microbial communities impact the growth, development and health of their hosts. A prediction of this observation is that translational applications of host-microbiota interactions can impact life on earth for aspects as diverse as sustainable agricultural production and personalised medicine. Given the enormous potential for impact, this research field has been boosted in terms of research efforts globally. Novel methodological approaches and new resources are now available to facilitate next generation discoveries. This session aims at capitalising on these research efforts to highlight emerging trends and foster new, interdisciplinary, research collaborations. |

Results and Impact | More than 8000 visitors attended the event over 3 days, including one day for schools and invited people of importance. Our exhibit "Hidden hunger' discussed the deficiency of essential vitamins and minerals in the diet. Worldwide, more than 2 billion people lack vital micronutrients. Deficiencies of iron, zinc and iodine are recognized as having the largest negative impact on public health (WHO, 2006). In association with AfSIS (Africa Soil Information Service), our lab has recently is focused on developing the use of dry spectroscopy for the rapid and high-throughput analysis of the physical and chemical properties of soil and crop material. We showcased one of the instruments: pXRF (portable X-ray Fluorescence) which analyses the total elemental content of virtually any substance in an instant. We analysed the elemental content of a range of food stuffs from fizzy drinks to 'super-foods', to find out how nutritious (or not!) they are. Visitors were invited to have their own food items scanned. We encouraged visitors to think about how nutritious their food is or is not. We showed our " nutrient maps" of Africa and discussed stable crop varieties grown in Africa. |

This one-day conference held by the Royal Society brought together experts from both agricultural and human microbiome sectors to discuss the barriers to technology translation and common principles across both sectors. Speakers discussed the challenges in determining microbiota through to the dynamic forces determining colony structures. The meeting also explored intentional modulation of microbial populations to develop medical therapeutics and improvements in agricultural productivity, covering technical challenges in determining causation and methods to drive the technology forward |
