Abstract

Computed Tomography (CT) is a powerful non-destructive evaluation (NDE) technique for producing 2-D cross-sections and 3-D images of an object from a series of 2D projections (shadowgraphs). Critical to the process is the computer algorithms that are able to reconstruct the 3D images from many (often over a thousand) shadowgraphs. There are two critical steps to obtaining useful information from tomography i) the reconstruction of a 3D image from 2D projections and ii) the analysis and quantification of features in the 3d object. While the techniques is rapidly growing in popularity, most users have fairly limited options when trying to recover the 3D image and are able to write only fairly primitive computer programs to extract key features from the images. The aim of this Collaborative Project is to establish a toolbox within which different reconstruction algorithms, artefact reduction codes, and image analysis procedures are made available to all.

Planned Impact

Society
The Flagship project will deliver considerable benefit in the area of Medical Imaging. Image guided radiation therapy (IGRT) equipment with integrated kilo-voltage X-ray cone-beam CT underpins the standard of care recommended by the National Radiotherapy Advisory Group in 2007. Indeed practicing clinical experts in medical x-ray CT within our network helped to develop IGRT treatment machines within an international consortium, such that the world's first IGRT treatment was actually delivered in Manchester at The Christie. The involvement of such experts will enable gains to be drawn down into medical imaging. Further with an installed base of approximately 240 linear accelerator treatment machines in the UK, a national build up to some ~0.25 Pbytes a year of reconstructed image volumes can be anticipated. Improved image quality will be essential to support dynamic tumour targeting, treatment intervention and adaptation. We already have academics involved in clinical medicine from Manchester, Liverpool, Leeds, Nottingham committed to becoming involved in the network; this will provide a significant pathway to impact.

Economy
The flagship project will benefit industrial inspection: At present there are 1000s of x-ray radiography machines operating in industry, primarily at Airports and for quality inspection. Fast CT machines coupled with automatic threat recognition will start to replace radiography over the next five years.

Industrial attendees will be encouraged to attend the training and science workshops and the PDRA will be expected to identify from our industrial partners the key issues from their perspective prior to developing the algorithms. We have already received commitment from Gatan, Nikon Xtek, Xradia and Simpleware who manufacture x-ray imagers or software that relies on tomography data to participate. As well as being key to our providing access to image data formats used to record data collected on their equipment, this will provide a pathway to exploitation of the software by UK users of their equipment and software.

As a guide to anticipated take-up, toolboxes for space weather developed by Cathryn Mitchell (UoB) are used in over 10 countries. Obviously the CCP covers a much broader range of tomography applications and more industrial users and consequently the uptake is expected to be far greater than this (see Critical Success Factors). Further, as the CCP develops and broadens its remit into other tomographic applications (e.g. PET, TEM, etc) this community will grow.

Knowledge
One of the key pathways to impact will be the two annual workshops and training exercises. These will enable knowledge transfer to the academic community. In addition much of the supporting information to enable the community to draw down the algorithms will be provided on the web. The travel budget of the PDRA is also sufficient to allow them to meet with academics across the country to help maximise knowledge transfer.

People
The groups at Manchester and Bath have a strong record of developing young researchers with 16 students going on to lectureships or chairs. Involvement in a multidisciplinary community is expected to provide an incubator for new scientists and engineers on the Harwell site.

Finally, visual information can be a great aid to understanding ('seeing is believing'). This project will deliver results that can be appreciated by the novice as well as the expert. To this end it will have a significant public engagement mission developing short animations that showcase the imaging outcomes for showing to politicians, industrialists, members of the people as well as schoolchildren. These will be made available for all within the network to use for advocacy on behalf of the project.

Description The aim of this Collaborative Project (called CCPi) was to establish a toolbox within which different reconstruction algorithms, artefact reduction codes, and image analysis procedures are made available to all. Further, it has built up a networked community of X-ray CT users across the UK, which has grown to over 200 people - who can all gain access to the new software. The grant has provided a great environment for developing researchers with 10 PDRAs going on to lectureships elsewhere, as well as supporting the fellowships for Russell Garwood (1851 Fellow), Philip manning (STFC fellow), Paul Shearing (Royal Acad Eng Fellow) and Bart Winiarski (EPSRC/NPL Fellow) who won the US Society for Experimental Mechanics award with Philip Withers for the best applications paper 2012-13 for residual stress by FIB.

In addition it has co-sponsored a series of national meetings including the ToSCA series looking at the applications of CT, as well as more technical meetings aimed at helping the UK users to acquire new skills. It has reached out to over 1000 people through the network and these public events. In addition, it has reached out to the wider public through science festivals and events.

The new software has supported many exciting in-situ imaging applications covering a wide range of time and length scales, e.g. the development, testing and validation of multi-scale modelling based on monitoring the evolution of real micro-structures; following corrosion, fatigue, stress, and many other degradation processes; in-situ monitoring of chemical processes such as fuel cell operation; in-situ processing: chemical manufacturing processes; nano-fabrication processes and in-vitro studies of bio-scaffolds.
Exploitation Route The CPPi network has continued to grow and has received further funding both to develop new software and to support the training of the UK community. It has since grown to a community of over 400 and the Flagship grant (EP/P02226X/1) it sponsored is providing software for colour (multi-channel) CT which is being used at the ISIS Facility.

The grant also led to the 2018 UK X-ray CT Roadmap which reached out to 100's of participants through town meetings and questionnaires. This led to a call for a National Research Facility of Laboratory X-ray CT. This £10M funded project is due to start in August and will support the UK academic and industrial community, particularly with respect to in-situ experiments and multi-scale, multi-modal CT.

Description This grant has helped to support the emerging UK computed tomography community with a toolbox of algorithms to increase the quality and level of information. Over the course of the project the community grew to over 200 members and, thanks to follow-on support, has now expanded to over 400 members. The CCPi supports industry and the wider development of X-ray CT for digital metrology through the D-XCT conference and workshops. The outcomes from this initial grant impacted researchers from a huge variety of disciplines, including materials science, geology, medicine, biology, through access to state-of-the-art software and training.

Title Hyperspectral X-ray CT data set of mineralised ore sample with Au and Pb deposits 
Description General data description: This is a hyperspectral (energy-resolved) X-ray CT projection data set of a mineralised ore sample with small gold and galena deposits. It was acquired in a laboratory micro-CT scanner with an energy-sensitive HEXITEC detector in the Henry Moseley X-ray Imaging Facility at The University of Manchester. The data included contains all the relevant files required for reconstruction, following a hyperspectral scan of a mineralised ore sample. The sample contains a number of mineral phases, of varying concentration, distributed throughout. Some phases (including gold, and lead-based Galena) produce unique absorption edges, which act as spectral identifiers that can be measured by an energy-sensitive detector. File descriptions: The data set consists of one .txt file and three .mat (MATLAB) data files. Au_rock_scan_geometry.txt gives a breakdown of the full sample and detector geometry used when acquiring the raw projections. The number of horizontal detector pixels accounts for the fact that a set of 5 tiled scans of the sample were collected and later stitched together. Au_rock_sinogram_full.mat contains the full 4D sinogram constructed following flat-field normalisation of the raw projection data. The data matrix contains the total number of energy channels acquired during scanning, as well as the conventional elements of vertical/horizontal detector pixel number and total projection angles. commonX.mat provides a direct conversion between the energy channels, and the energies (in keV) that they correspond to, following a calibration procedure prior to scanning. FF.mat contains the 4D flatfield data acquired when no sample was present. This data was used to normalise the projection datasets, as the sinogram was constructed.

Results and Impact We present the Core Imaging Library (CIL) - a versatile open-source Python package for tomographic imaging reconstruction and analysis. CIL can be used for the entire tomography data workflow from loading common lab and synchrotron X-ray CT data formats, pre-processing for various imperfections, reconstruction by filtered back-projection or a variety of iterative methods as well as data visualisation and exploration. CIL offers tools for conventional as well as challenging setups including in-situ experiments with imaging rigs, fast dynamic CT, hyper-spectral CT, and non-standard scan geometries such as laminography. In this talk, we give an overview of the functionality provided by CIL and provide multiple application examples, including comparisons of filtered back-projection reconstruction with emerging iterative reconstruction methods.

Results and Impact We were part of the DinoZone and showed how light based technologies were used to examine fossils.Nearly 14,000 visitors came through and many people stopped and said "wow" as they walked in before getting involved.
We made a Lego model of a synchrotron where children (or adults) could insert balls and turn it on so the electron (balls) go round the ring
A game where children rolled ball bearings rolled down a ramp and changed their trajectory using magnets. This simulates how electrons are bent round the ring in a synchrotron. They won a sweet if they can control the ball to hit a target.
We have a video touchscreen kiosk that will run Dristhi Prayog software. This is a "public space ready" interface that allows users to interface with the 3D data generated by X-ray CT and synchrontrons. It has content showing data from fossils and archaeological human remains which have been scanned by X-ray CT

Results and Impact The Museum of Science and Industry ran a special weekend event focusing on light based science and technologies. We took several interactive activities for the public to get involved with and learn about how synchrontrons and X-rays are used in material science.

Results and Impact I gave a talk to 40 members of the Richmond Scientific Society and general public on "4D Science: how we use synchrotron x-ray glasses to see inside a volcano (and other materials).

Results and Impact CBBC factual/entertainment development team and CBBC drama team came to the university and met with 7 academics in materials science. They wanted to know the potential impact of research being done today would have on the world/society in 50 years time.

The CBBC representatives were so inspired by the conversations that they would like to organise a much wider search for new ideas with the region's universities.Discussions are ongoing as to how CBBC can tap into experts from a range of STEM areas who could inspire 8-12 year olds.
