Epigenetic programming of metabolic health across the life-course

Abstract

We aim to understand why babies who are exposed to a poor diet in the womb are more likely to develop type 2 diabetes or become obese as adults. Obesity and associated conditions like type 2 diabetes are major health problems in the UK and western countries, influencing both quality and quantity of life. Approximately one third of the adult population in the UK are obese and over 4 million people in the UK are affected by diabetes. We know that how well a baby is nourished in the womb is one factor that influences how likely they are to develop type 2 diabetes and obesity as adults. Therefore, it is very important to understand how early diet has such effects as this may help us develop new medicines for these common conditions. We know that one way in which a poor diet during early life impacts on health is through “epigenetic” processes. This is the way the environment controls which parts of DNA are used to make proteins and therefore how well a cell works. Recent advances in genome research allow us to look at the epigenetic regulation of all the genes in our DNA (~22,000). In this project we will use these technological advances to identify faulty genes that cause metabolic diseases because of poor early diet.

Technical Summary

We aim to define the epigenetic mechanisms mediating the relationship between suboptimal nutrition in utero and metabolic disease in later life. It is well established that altered patterns of early growth, as a consequence of both in utero under-nutrition and over-nutrition are associated with increased risk of metabolic diseases such as type 2 diabetes and obesity in later life. These conditions are major health care issues of the 21stcentury in both the developed and developing world. Therefore, understanding mechanisms by which these conditions arise and which could therefore be targeted within intervention and prevention strategies could have a major impact. Although there is strong evidence, from human and animal studies that early diet, plays an important role in mediating these relationships, the precise molecular mechanisms by which diet during critical periods of development programmes metabolism and consequently influences long-term health remain poorly defined. Permanent changes in epigenetic regulation of gene expression have emerged as an important contributing mechanism. Our previous studies demonstrated that promotor-enhancer interactions and small non-coding RNAs such as miRNAs represent key nodes of epigenetic regulation leading to modulation of expression of complex gene networks. In the current proposal, using adipose tissue from well-established mouse models of developmental programming in combination with human biopsy material, we will apply state of the art epigenetic technology including promoter-capture Hi-C with complex bioinformatic analysis, to identify changes in 4D chromatin structure that mediate programming effects. Furthermore, we will establish if non-coding RNAs represent particular “hot spots” within the genome for such regulation. We will define the function of these non-coding RNAs and promotor-enhancer interactions in vitro using a combination of primary cell cultures and adipocyte cell lines and applying CRISPR-Cas9 genome editing technology. Our studies will therefore define novel programming mechanisms that are conserved between rodents and humans. Any programmed epigenetic changes that we identify could, in the future, be used prognostically, diagnostically and therapeutically to target individuals at risk of metabolic disease resulting from suboptimal early life programming. The findings could therefore help combat the growing burden of complex diseases such as type 2 diabetes.

Collaborator Contribution Our partners (led by Prof. Steve O'Rahilly at IMS, including collaborators at the MRC Cancer Unit) performed a genome-wide siRNA screen in mouse stromal cells (OP9) during differentiation to adipocytes. We have now cross-referenced the 2 screens, i.e. PC-HiC and g-wsiRNA) and identified a number of genes/regulatory elements that may play novel roles in adipogenesis. This list of genes is currently undergoing functional testing in Drosophila (see other collaborations).

This screen has led to the identification of a number of putative new genes involved in adipogenesis, which were confirmed in vitro by siRNA in another mouse line, and will now be tested in vivo (in Drosophila) by our collaborators in Doha, Qatar.
Collaborator Contribution Dr. Mohammad Farhan is currently testing, by in vivo siRNA in Drosophila, the new genes that were identified by us using PC-HiC in 3T3L cells. The list of genes provided to Dr. Farhan was further narrowed down by the work of collaborators within the Clinical School in Cambridge, using a siRNA genome-wide screen for adipogenesis in a mouse line.

Results and Impact Due to the pandemic, many schools had to cancel the "work experience" programmes they usually run. A small group of students and post-docs in our department designed a 5 x 2.5 hour session learning and research course that could be delivered entirely virtually to a local school, with three main aims:
1) The students learn new biological information that is related to but beyond their curriculum
2) The students gain practical experience performing common lab techniques that is usually only possible if completing a placement in a lab
3) The students are able to ask questions about and get excited by the idea of studying and working in science themselves

The students learnt about the discovery, function and clinical impact of the hormone leptin, they carried out (fake) ELISAs to test for leptin in a range of samples, and used DNA sequencing software to search for and identify mutations in provided leptin gene sequences. We then led a discussion and Q&A session where the group talked not only about the specific science we had been working on, but also explored wider conversations about metabolic research, and discussed different career paths in science. We conducted a survey at the end of the academy and found that all three of our aims had been met. We hope to adapt the IMS Online Academy and run it again to more schools and/or year groups in the future.

Results and Impact This Life Lab event was an event for the general public to learn about biology and how science works, a lot of activities were hands-on and gave the visitors (mainly families) a chance to explore the world of science.
We adapted an activity we used for the MRC Science Festival in schools (see previous entry). An animation was designed by a company to visualize the background of our activity (obesity in dogs as an example to explain genetic variation and how to analyse it). Results and Impact For the MRC Science Festival a group of researchers from the institute went to two schools (Ely College and North Cambridge academy) to engage with classes of 13 - 14 year olds. We planned and organised a lab activity for the students so that they could load DNA electrophoresis gels themselves and get a feel for basic techniques used in research.

The activity was centred around obesity in dogs as an example to show how genetic variation/mutations can influence behaviour. We showed how these genetic differences can be detected by isolating DNA from the saliva of dogs, treating it with a restriction enzyme and analysing it on an electrophoresis gel. The activity led to an understanding that our DNA builds the instructions for our body to make all essential proteins in our body. It showed that mutations can alter the functions of these proteins and that scientists can identify these mutations.

It was a very interesting experience and the students were very engaged. It was interesting and motivating to see that the students came up with very relevant and good questions. And most of them enjoyed pipetting for the first time.

In addition to this activity two other departments ran sessions with the students as well. The feedback from the teachers was very positive and they were asking whether this can be run again.

Results and Impact 1) A one- week opportunity for a Year 10-11 student to immerse in an experience of working in a laboratory-based research setting with exposure to learning from PhD students and post-doctoral staff. Exposure to weekly lab and institute-wide research seminars, both internal and external.

2) Part II Tripos students from the University of Cambridge are supervised over a whole term (usually Summer term) for their Part II project.

Results and Impact The symposium was for researchers working on the placenta and pregnancy and clinicans. iPlacenta is an EU network for early career researchers in placental research to improve collaboration and research in the field of placental research. I presented a 10 minute talk with 5 minutes of questions and won the runner-up early career researcher talk prize.
