Title COP26 vlog - inside the Glasgow Conference of Parties 
Description I made this travel video log about my time in Glasgow at COP26. I attended COP26 in both the accredited (blue zoon) and public areas (green zone) representing Plymouth Marine Laboratory (#PML), United Kingdom Research and Innovation (#UKRI), and the UK Earth System Models project (#UKESM) to highlight the role of the ocean in climate, and how the ocean is impacted upon through climate change. I also talked about the role of Earth System Modelling in creating climate projections, and my work using ESMValTool to analyse CMIP6 data for the Sixth Intergovernmental Panel on Climate Change Assessment report (IPCC-AR6).

Title Cross currents - UKESM described through poetry

Title Earth System Music - Music generated from the United Kingdom Earth System Model 
Description A series of seven (As of March 2020) musical pieces published on Youtube with a video. The pieces were procedurally generated using data from the United Kingdom Earth System Model (UKESM1), specifically the data products submitted to CMIP6.

Title Intro to Earth System Models and Climate Change - BBC Radio Devon Christmas lecture 2021 
Description BBC Radio Devon asked me to do a Christmas lecture this year! What a privilege! It's not every day that you get the opportunity to bore the wider public with 14 minutes about earth system models, marine biology, CMIP6 and the IPCC. In the first part of the lecture, I talk about how models are made, what models look like, how models are joined together. In the second part, I talk about how we make models look realistic, how humans can impact the climate, how we forecast the future climate, and what we can do now. The original was broadcast on the 28th of December on BBC Radio Devon.

Description I was sketched by artist, Lucinda Rogers, at COP26. Lucinda Rogers works from life in the tradition of the artist as reporter. She immerses herself in an environment and records straight from eye to paper, which gives her drawings a particular spontaneity. Her work records the intimate details and broad views of the changing city she lives in, London, and others she is drawn to including New York and Marrakech. Alongside her own work she has had a prolific illustration career working regularly for the mainstream press and countless other publications and companies, often being sent out to draw on location as a reportage illustrator.

Description The QICS project involved a complex novel world-first experiment in which CO2 was injected below the sea floor to mimic a leak from CCS. Description a) The ERSEM source code has been fully revised, documented and made publicly available under a GNU Lesser General Public License (http://www.shelfseasmodelling.org/Download-code-en ). b) A set of model bench marking scripts have been developed to facilitate the comparison of model outputs with data and are available with the standard ERSEM release. c) Provision of the carbonate chemistry, air sea gas exchange, benthic sub-model and validation methodologies to the marine biogeochemistry components of UKESM. d) The potential impacts of CO2 leaks resulting from carbon capture and storage on benthic ecosystems have been assessed.

Description Results have informed national and international policy development, industrial decision-making and operational commercial activities. The long term investment into model development, in particular the coupling of carbon dioxide chemistry with biological and 3D physical processes has enabled PML to quickly address several key issues that are crucial to the efficient and economic development of carbon capture and storage in the UK and further afield. In particular with the UK now developing commercial scale CCS the need for scientific support has been urgent. The model has enabled PML to successfully bid into the ETI Marine Monitoring and Verification (MMV) Project, predicated on designing and building an AUV based monitoring system to detect CO2 leakage in the marine environment as well as the Horizon 2020 funded STEMM project, developing novel methods of monitoring. The model has been used to construct baselines of spatial and temporal variability of CO2 associated parameters (pH and pCO2) in the absence of sufficient observational data, which enable the development of monitoring strategies. Outputs from PML modelling have been used to provide advice to governments about pressures on fisheries under climate change, for example a Policy Note for the Government of Bangladesh. Outcomes from PML modelling have informed the Environmental Audit Committee Enquiry into the Environmental Impact of Microplastics and contributed to a UK Government POSTnote on Marine Microplastic Pollution. Outcomes from PML modelling have underpinned a formal response by Plymouth Marine Laboratory to the House of Commons Science and Technology Committee enquiry on Ocean Acidification. PML supplied an expert witness, Dr Carol Turley who gave oral evidence to the committee on the 2nd March, 2017.

Title Culture methods established for enabling analytical examination of phytoplankton DOM 'fingerprints'. 
Description Culturing methods using axenic cell lines established so that the DOM produced by phytoplankton can be extracted, and samples prepared for mass spectrometry analysis. These fingerprints will represent the biochemical complexity of the living cells. Uniquely to this study, this material will not have been exposed to bacterial activity and so will include the full spectrum of material that is available to natural bacterial communities.

Impact The approach reported here is most suited to new farms during the licensing application period and the development of the business plan. The level of detail in the model results can provide a comprehensive evaluation of the potential impacts over a wide range of ecosystem characteristics. The approach can be customised to look at site specific characteristics (presence of deposition sensitive reef species such as pink sea fans (Eunicella verrucosa)) and can be further coupled to higher trophic level model systems such as Ecopath with Ecosim (EwE) to explore wider interactions with the regional ecosystem (i.e artisanal fisheries). The model can be run for long periods (i.e. multiple growth cycles) to evaluate cumulative impacts (long-term community shifts driven by benthic-pelagic coupling or selective feeding on microzooplankton) as well as evaluating recovery pathways. The model system can be used to explore different production scenarios to feed into the company business plan as well as into the licensing procedure. These scenarios can include changes to the farm spatial configuration (i.e. orientation, rope density) to minimise long-term impacts and increase production, but also implement management approaches (i.e. staggered production) that could help maximise both production and economic profit (e.g. sustained production over longer periods to avoid market saturation and drop in prizes)

Impact This model implementation in the Lyme Bay has enabled the simulation of the growth of mussel farms located in the area by feed the model results to PML's ShellSIM model that resolves the evolution of cultured rope mussels. The model implementation is also suitable for evaluating the fate and distribution of freshwater borne pathogens such as E. coli and its potential impact on aquaculture sites. 
 
Title FVCOM-ERSEM implementation in the Conwy estuary and surrounding coastal areas 
Description We have implemented a realistic setup of the hydrodynamic model FVCOM and the biogeochemical model ERSEM in the North Wales area including both Anglesey coastal areas and the Conwy estuary. Impact This is the first time the biogeochemistry of the Conwy has been simulated at the resolution of this model. The main purpose of the model is to evaluate the main processes involved in the processing of terrestrial organic matter which will happen during 2018. The setup is suitable for the study of marine renewable energy impacts on marine biogeochemistry. It could similarly be used to evaluate the potential growth of the mussel farms located near the Menai Straight.

Impact The model is capable of simulating the dispersion of passive contaminants and could be used to evaluate the risks posed to the water quality of bathing waters associated to outfall or storm effluents. We have used the model to predict where micro plastics are likely to accumulate in the Plymouth area. This enabled the collection of micro plastic water samples. The model has also been used to evaluate tidal energy resources in the area in support of a community backed renewable energy project.

Title Fish abundance and catch data for the Northwest European Shelf and Mediterranean Sea from 2006 to 2098 derived from climate projections 
Description The dataset contains model projections of fish catch and abundance in European seas out to 2098 produced using the Size Spectra - Dynamic Bioclimate Envelope Model (SS-DBEM). The SS-DBEM is a mechanistic model, which means that it takes into account aspects of ecology (e.g. habitat preference, migration) and physiology (e.g. growth and reproduction) to determine biomass and distribution of fish species in response to changes in the environment (e.g. temperature, competition with other species, food availability). The SS-DBEM projects the impact of changes in the environment (e.g. warming, deoxygenation) and human activity (fishing pressure) on the abundance and biomass of modelled species. All this makes it a state of the art model in regard to projecting fish distribution and trends in both abundance and catch in response to climate change. Model outputs consist of fish abundance (number of fish per grid cell) and fish catch (number of fish caught per grid cell) considering three different fishing activity scenarios, termed the Maximum Sustainable Yield (MSY). Whilst the model units are expressed as "Number of individuals", they are not to be used to predict actual future stocks but rather numbers relative to the initial starting values of the model. This is because the model was not intialised with actual fish numbers and subsequently the significance of this dataset is to show temporal and geographical trends, relative to other years and other grid points, in response to changes in the climate and the applied Maximum Sustainable Yield (MSY). In order to assess the impact of climate change, simulations under two future climate scenarios based on different Representative Concentration Pathways (RCP) for future greenhouse gas concentrations are conducted: the intermediate scenario, RCP4.5, in which greenhouse gas concentrations peak around 2040 before declining mainly due to successful mitigation measures in place; and the more pessimistic scenario, RCP8.5, where greenhouse gas concentrations continue to rise throughout the century. Fishing activity was defined according to the MSY under these environmental conditions. The combination of MSY and RCP scenarios included in this dataset are: Global sustainability: RCP4.5 with a MSY of 0.6 (fish stock is managed globally toward sustainability) World Markets: RCP8.5 with a MSY of 0.8 (fish stock is managed globally to avoid overfishing) National Enterprise: RCP8.5 with a MSY of 1.1 (fish stocks are managed at the national level resulting in overfishing) The simulations were run using inputs from two marine hydrodynamic-biogeochemical models: the POLCOM-ERSEM and NEMO-ERSEM models. These models were driven by one Coupled Model Inter-comparison Project Phase 5 (CMIP5) global climate model (GCM) projections with downscaled atmospheric data from a regional climate model (RCM), the Swedish Meteorological and Hydrological Institute (SMHI) Rossby Centre Regional Atmospheric Model (RCA4). Using only one of the many possible combinations of GCM-RCM pairs leads to an incomplete estimate of the true uncertainty in the outcome in a changing climate by, most likely, indicating a smaller spread of outcomes than if the estimate were based on a larger ensemble of such GCM-RCM combinations. This does not necessarily mean a reduction in the true uncertainty, but simply an incomplete estimate of it.

Description A new model formulation describing terrigenous DOC (TDOC) dynamics has been implemented in the ERSEM model. Following Anderson et al (2019) TDOC is modelled through 2 state variables, photo-labile and non-photo-labile TDOC. ERSEM+TDOC has been coupled with the General Ocean Turbulence Model (GOTM) and implemented in the Laptev Sea. The model was run with 3 different TDOC inputs (current TDOC conc., +30% and +50%) to have a preliminary assessment on how increasing TDOC discharge (permafrost melting) might affect marine ecosystem during the productive season (June-September). Year 2012 has been taken as example.

Description Biogeochemical model MEDUSA (Yool et al, 2013) was incorporated into Framework for Aquatic Biogeochemical Models (FABM). The model was tested in a coupled mode with GOTM and NEMO 1D and global (ORCA2, eORCA1) configurations. FABM code was compared with original implementation in terms of similarity of output and performance. In 1D NEMO configuration results were identical within double numerical precision, and in 3D within single precision. The model was parameterised implementing six subgroups of benthic macrofauna with differing feeding modes, diet preferences and physiological rates, based on 1D experiments representing L4 station. The model was initiated with spatially uniform distributions of each group to study adjustment of communities to the governing conditions of physical environment and food supply. Title Modelling growth and toxic compounds production in microalgae

More specifically, toxin production was assumed to be composed by two distinct additive terms: the first is constant and is assumed to take place under any physiological conditions while the second is assumed to be dependent on cellular nutrient deficiency

Impact With this model we have tested the hypothesis that toxin production in marine microalgae is stimulated by nutrient deficiency. Model simulations were able to reproduce the temporal evolution of biomass, chlorophyll, nutrient and toxins observed in cultures of the dinoflagellate Ostreopsis ovate. These results allowed us to support the above mentioned hypothesis. This work (carried out in collaboration with the University of Bologna, Italy) is a first step toward the explicit simulation of toxicity in the context of harmful algal blooms (HABs). Model results were presented as poster at the IV AMEMR (Plymouth, 30 June-3 July) and is the object of a paper in preparation.

Title PyLag - A tool for modelling particle transport and dispersion in the the marine environment 
Description PyLag is a new particle tracking tool that is written in a mixture of the programming languages Python and Cython. Written using object orientated design principles, it is readily extensible, and can in principle simulate the transport of a range of different particulates, ranging from marine pollutants such as microplastics, to fish larvae. It presently includes support for two different hydrodynamic models: FVCOM and GOTM. However, it is relatively easy to add support for different hydrodynamic models, and it is anticipated support for NEMO will be added in the near future. The model has also been parallelised, and can be used on both desktop computers and modern super computers.

Title PyLag v0.4 - A particle tracking model for marine applications 
Description This is the latest release of the particle tracking model PyLag, which has been under development since 2015. New features include support for a greater array of input data types, including data defined on global or regional rectilinear or curvilinear Arakawa A-grids, and data generated by the Regional Ocean Modelling System (ROMS). Support for simulating particle behaviour has also been implemented. A conda package for the model has been developed, and support for continuous integration added using Travis CI. Finally, documentation has been added and integrated with GitHub using readthedocs.

Namely the three versions of ERSEM used are the regular one complete with four phytoplankton and three zooplankton functional types and variable stoichiometry, NPZD (just one phyto- and one zooplankton group) and Fixes Stoichiometry (all plankton functional types but fixed stoichiometry within them).

PI Contribution A session on biogeochemistry of the benthic zone and implications for marine ecosystems is regularly organised at EGU General Assembly held annually in Vienna. It attracts researchers from various backgrounds - both modellers and experimentalists - to share progress in benthic zone research in oral and poster presentations. Each year prominent speaker is invited to give a keynote talk.
Collaborator Contribution This EGU session will focus on recent outcomes in the understanding of processes controlling benthic biogeochemical cycling and ecosystem dynamics, implementation of new experimental setups and data collection techniques, novel benthic model developments and efforts addressing the implications of benthic-pelagic coupling at a shelf and basin scale. Contributions related to the following non-exhaustive list of sub-topics are particularly encouraged: lability of benthic organic matter, microscale interactions (e.g. microenvironments, burrows, cable bacteria), microphytobenthic primary production, experimental setups and novel data collection techniques (e.g. fixed benthic observatories, eddy-covariance applications), permeability spectrum, extreme and episodic events and ecosystem recovery, erodability and response to resuspension, diversity of benthic habitats.

PI Contribution The FVCOM modelling group in PML has been collaborating with the Akvaplan-NIVA branch of NIVA since 2017. In this period we have developped modelling tools (fvcom matlab toolbox and PyFVCOM python toolbox) that are routinely used by their group, and fortran code (fate modelling code of antiparasitic substances used in salmon fishfarms, additional advection schemes) to enhance the capabilities of FVCOM modelling suite.
Collaborator Contribution Akvaplan-NIVA have made improvements to FVCOM code related to how rivers are handled and a more accurate advection scheme which we have used in our coupled hydrodynamic-ecosystem FVCOM simulations. Both institutions have co-developed a simple organic matter transport code to track riverine and coastal erosion of permafrost.
Impact FVCOM model domain and setup for the Hardangerfjorden in Norway. One year simulation of the Hardangerfjorden hydrodynamics and the fate of organic matter and antiparastic substances resulting from the operation of 5 fish farms in the central section of the fjord. Two year simulation of fate and transport of organic matter derived from siberian permafrost in the Latvev sea/Lena delta system.

PI Contribution I have been collaborating with the Instituto de Ciencias Marinas in Vigo since 2006. We have shared instrumentation, collaborated on national projects and published results together. I have contributed with instrumentation for observational studies in the Ria de Vigo as well as in the Canary islands. I have analysed results collected from those instrumentations. I have setup a model domain of the Ria de Vigo to simulation tidal currents.

This effort is a part of on-going collaborative activities on benthic processes and benthic-pelagic coupling research involving modelling, experimental and observational approaches.

Impact Lake Urmia is a salt lake in northwestern Iran not far from the Turkish border. It is believed to be one of the largest salt lakes on the planet. The lake has been drying out and the surrounding desert has been expanding in recent years, having a serious impact on the climate and environment of the region. In the last twenty years it has shrunk by 60% due to climate change and damming of the rivers flowing into the lake. PML is working within a NIVA led project to develop and apply modelling tools for the lake in order to help assess the environmental impact of a proposed plan to possible environmental effects of transferring water from the Caspian Sea to salt Lake Urmia to prevent it from drying out.

This is managed through a join position between to 2 organisations.
Collaborator Contribution Setting priorities for research and observation collection is key to the success of ocean prediction services. The National Partnership of Ocean Prediction has an important role in understanding and defining these priorities. Our activity groups provide the fora in which the work of the research community can be coordinated, to ensure we work in a complimentary way to maximise the impact of our research and services. They are also the route through which we can understand where the gaps in understanding, tools or observations lie. This informs our own priorities, as well as providing appropriate guidance for the observations community and others. The partnership provides a means of engaging with users so that they have a good understanding of the services we provide, and we have a good understanding of how we need to develop our services to meet their needs. As a partnership we look for funding to underpin the work needed to develop the services, and have a stronger, more coherent, voice than we do as individual groups.

PI Contribution Member of the Research Advisory / Steering Group of UK Environmental Prediction System (UKEP) as well as member of the core delivery team.
Collaborator Contribution The UK Environmental Prediction Prototype project brings together scientists from a number of environmental science organisations to accelerate the pull through and integration of national-scale high resolution environmental prediction capabilities to useful science and service. PML supports UKEP via 0.5 FTE of aligned NC. During 2018-19 PML has coupled the ERSEM marine ecosystem model to the UKEP model suite for the first time and produced test simulations. The UKEP model suite is positioned to delivery the UK's primary integrated atmosphere-terrestrial-marine prediction system in the next ~ five years.
