BBR-CryoArks: Enhancing frozen collections for non-model and endangered animal taxa

Abstract

The CryoArks biobank is a much-needed initiative to bring together many diverse and disconnected collections of animal material found in museums, zoos, research institutes and universities in the UK. Currently, if a scientist funded by the BBSRC wishes to find a sample of a particular animal species, subspecies, breed or population for DNA sequencing, they have no place where they can search for the location except for a few museum collections, some of which are not located in the UK. In 2014, the Nagoya Protocol for access and benefit-sharing of genetic resources was implemented by the United Nations. The Nagoya protocol was designed to stop developing countries losing out when genetic material collected from species within their border was used to develop, for example, new anti-cancer drugs. Unfortunately, it has also stopped much of the movement of genetic materials for non-commercial research, such as is carried out by many BBSRC scientists. As a result of the Nagoya Protocol, the UK needs to develop its own genetic banks for animal species. These banks hide a treasure trove of genetic material that can tell us about our own history and tell us why certain species have unusual characteristics - for example why does the naked mole-rat rarely get cancer? Understanding the genetic basis of species biology is key to understanding our own biology. So, we need to improve access to animal biological specimens to the UK research community and the best way to do that is to organise, centralise and properly resource it. Two organisations, the Frozen Ark Project and the European Association of Zoos and Aquaria (EAZA), are actively seeking to expand their biobanks that focus on endangered species and zoo/aquarium animals, respectively. The CryoArks project would join these organisations with three universities, the Natural History Museum in London and the National Museums Scotland to provide the infrastructure and expertise to take animal biobanks to a new level of access, organisation and species coverage. All the UK's main zoos are in favour of this development, as are museums and scientists within UK universities who manage large biobanks. This is because managing these facilities is costly, time-consuming and poorly resourced. The CryoArks biobank initiative would solve this problem and has the potential to elevate BBSRC-funded research by access to some of the most important genetic material available on the planet. The idea of biobanking also needs to be explained to the public, who might view it as a precursor to resurrecting extinct species and may have severe ethical problems with cloning of these and other species. To help dispel any myths around biobanking, we will establish and run, through the Frozen Ark and Edinburgh Zoo, a series of educational initiatives, including videos and web-based education activities. We hope to demystify frozen collections and allow the public to realise what an invaluable resource they represent.

Technical Summary

CryoArks will create the first conjoined UK animal biobank that crosses multiple institutions and that links their collections via a common database. UK animal tissue resource banks have traditionally been operated at a local level with diverse standards, governance and facilities. This diversity reflects a general paucity of resources for animal biobanking (compared with, for example, human tissue banking) and a lack of appreciation of what material is available if one combines the resources of museums, zoos, institutes and universities. CryoArks will therefore provide the resource underpinning for a new animal biobank within the UK, which will operate to the highest international standards and allow UK scientists to access material within their own borders - a necessity since the implementation of the Nagoya Protocol. Activities will include a synthesis of UK animal tissue collections, focusing on the gaps that exist in terms of taxonomic and tissue-type coverage, and compiling an inventory of needs. CryoArks will also develop a database of samples held within all relevant collections, aggregating these data using a very powerful, user-friendly and open-source software, Specify, which allows aggregation of diverse datasets into a single repository that can be queried, updated and accessed freely. CryoArks will both transform physical infrastructure (NMS) and cost-effectively utilise existing capacity (NHM). This will allow us to store up to 230,000 specimens, some of which will be duplicated from current collections and others will be transferred in their entirety. CryoArks will also launch a new sampling initiative to expand its taxonomic coverage by 50%. In addition to the above activities, CryoArks will carry out a series of educational activities to enable both the end-user community and the public to understand what valuable resources these represent and how they can be used to enhance the visibility and level of UK, and especially BBSRC-facing science.

Planned Impact

The CryoArks biobank will deliver the maximum impact possible to the UK BBSRC-facing research community providing researchers with access to unique samples from biological resources that have been thus far unavailable. With vigorous and sustained engagement with results and contents clearly disseminated, its impact will be rapid and substantial. First, 20 members of the end-user community will be invited to the project kick-off meeting, including all academics detailed in the 'demand'-based letters of support. This will give them opportunity to shape the resource and to interact with collection managers, biobankers and vets. It will also allow priority samples to be identified for the sampling initiative. CryoArks will produce a series of short biobanking sampling tutorial videos to be used in the training of academic, museum and zoo/aquarium submitters to CryoArks.

A key metric by which to evaluate impact within the academic community will be the number of sample requests received and this will be evaluated on a quarterly basis to assess take-up and adjust the dissemination strategy, if needed. This real-time assessment will be carried out for the duration of the project. Scientific publications (reviews of the state of UK animal biobanking, international standards in animal biobanking, and additional publications on usage patterns as they arise) will be disseminated by CryoArks. Twitter, Facebook and ResearchGate (where CryoArks will be established as a continuing research project) presence will ensure high visibility of the project within the social-media-aware academic community. A final meeting will be convened in Year 3, and once again will feature an end-user showcase where use of the biobank will be discussed and papers will be presented that feature samples from the CryoArks biobank. These papers will then be showcased on the CryoArks website.

The CryoArks website will include pages for the general public, sample submitters and sample users (zoo, research and commercial). Reach will be evaluated through site-visit metrics and the design of the website will be adjusted according to feedback, which will be encouraged. During the first year, CryoArks social media channels will be established for dissemination of news and further dissemination will be carried out via existing partner institutions' social media channels, which combined have approximately 2.7M followers. At the end of the first year, a short "What's the purpose of biobanking?" introductory video will be produced for general education and outreach, and for use on the CryoArks website, YouTube and other social media channels. Four biobanking workshops will be held at relevant scientific and public-outreach meetings, and we estimate these will reach minimally 200 key users.

For zoo-based dissemination, Project Partner RZSS will carry out a series of activities, including the production of videos aimed at secondary-school children and showcasing participating scientist careers, to be used on the CryoArks' website and as social media content. In addition, RZSS will install CryoArks biobanking interpretation panels at Edinburgh Zoo, the Highland Wildlife Park and other participating sites with a combined estimate of >2 million visitors per year.

Results and Impact The conference series "Annual Meetings in Conservation Genetics" was launched in 2015 with the aim to build a platform that helps bridging the gap between modern genetic/genomic research and applied nature and species conservation. While the general discrepancy between modern molecular technologies and their applications in conservation is a long-known problem, this gap is becoming even larger in the current era of rapid progress in genomics. The conference serves as a platform for researchers and conservation practitioners interested in applying modern genetic and genomic tools to conservation. At this year's conference there were presentation and workshop sessions on diverse topics such as environmental DNA (eDNA), molecular wildlife forensics and landscape genetics, as well as policy, society & outreach. The meeting is intended for scientists and practitioners in the fields of conservation genetics, ecological genomics, and related fields, but also for those researchers, students, conservationists and environmental managers, who are interested in learning and/or applying conservation genetics & genomics themselves or want to come into contact with experts from these disciplines. A RZSS colleague presented a talk at the 4th Annual Meeting in Conservation Genetics: from genomes to application (hosted in Frankfurt am Main, Germany), which included a reference to the EAZA/CryoArks biobank at the end of the presentation, prompting people to ask about sample donation/access. Approximately 30 CryoArks branded information flyers were also distributed at the conference.

Results and Impact Kirsty Lloyd, Dr Jon Ablett and Dr James Maclaine jointly wrote an article entitled 'Adventures in the field' for the NHM childrens Wild World Magazine. The article outlined the trio's experiences aboard the RRS Discovery on the month long expedition sampling marine vertebrates and invertebrates on and around the sea mounts of Tristan Da Cunha and St Helena in the South Atlantic. Kirsty Lloyd outlined her role as the biobanking technician for the CryoArks project, why biobanking was important that the samples would be made accessible to researchers. The article covered a 2 page spread in the centre of the magazine and was distributed to all NHM child members and was available to purchase in the NHM shops.

The panel engaged in a public discussion about the limits of cryogenic preservation, the utility of biobanks and attempted to 'myth-bust' common misconceptions surrounding re-animation. Results and Impact On the 18th of February, the CryoArks Cardiff University team in collaboration with the Frozen Ark delivered public engagement activities under the project 'Animal ARKS of the 21st Century: Engaging people with biobanking and species conservation' during the Cardiff Science Festival. This festival stand is being funded by the WELLCOME TRUST ISSF3 PUBLIC ENGAGEMENT PROOF-OF-CONCEPT AWARD attributed to CryoArks PDRA Mafalda Costa and CryoArks Lead-PI Mike Bruford in September 2019 and will support engagement activities until August 2020. The aim is to raise awareness among the public about the biodiversity crisis and how the frozen "ARKS" of the 21st Century are working together to help safeguard the DNA, tissues and cells of endangered animals and other wildlife, contributing to their conservation, and how this material can be used for research as well. To achieve this objective we use different games, perform DNA extractions using everyday household products, explain what DNA is and its structure and importance, and describe/show the work we do within the CryoArks and Frozen Ark projects, using cryovials/sample props and photos of the CryoArks hub at the NHM and of the sample processing workflow. This stand has been well received by the public and it is in constant improvement. People engaging with our stand during the Cardiff Science Festival were mainly families with children of all ages, groups of children with childminders (as event occurred during half-term), young adults, postgraduate students and academic staff.

Results and Impact In the first two months of the project the CryoArks identity and branding was developed in collaboration with Pretty Sciences (www.prettysciences.com), which included the creation of the logo, branding guidelines, presentation templates, icons and infographics for the website. The website www.cryoarks.org went live on 14th of May 2019. but continues in development using WordPress by the CU team and all partners are contributing with content. The website has yet to be launched officially, which will be coordinated with the sampling drive. The website is being currently hosted by the Cardiff University School of Biosciences that will also host the initial version of the CryoArks Specify database.

Results and Impact The stand was held at the European Researchers Night on Friday 27th September 2019 at the Natural History Museum in London. The theme of the evening was 'World Wild Webs: Our interconnected planet' with the intended Key message being 'The collaborative work of scientists around the world is helping us to understand the interconnected nature of our planet and to conserve the web of natural connections that we depend on to survive.' Our stand at the event intended to; introduce the CryoArks project to members of the public, to demonstrate the process involved in collecting and preserving samples and to inform the public of the purpose and importance of biobanking. The stand consisted of:
o Posters on either side containing information on; What is a zoological biobank, What is the CryoArks Project, Why are Biobanks needed and how the CryoArks project is helping, along with space for people to leave written feedback on whether they has heard of a Zoological biobank before and how important they felt zoological biobanks are.
o Behind the stand stood a large screen placed at eye level which rotated images including images of the Molecular Collections Facility at the Natural History museum, specifically showing the freezers, the liquid nitrogen room, barcode scanning and dry shippers. Also rotating were high resolution images of specimens collected on the Discovery 100 research cruise as well as the boat itself and the NHM researchers which were on board (one of which is a CryoArks staff member and presented at the stand).
o At the left of the stand was a selection of preserved specimens from the Discovery 100 research cruise, most of which had corresponding images of when they were freshly caught rotating on the large screen.
o The remainder of the stand was taken up by resources and kit including Barcoded cryovials, barcode scanners, a laptop, cryo-gloves and dry chippers of several sizes. The activity which represented the steps taken when collecting a sample from the field though to depositing it into a molecular collection for long term storage.
The activity began with a child friendly world map with a conveniently placed boat pictured in the South Atlantic where the Discovery specimens were collected. Placed on the map were animal shaped erasers and toy fish. Visitors to the stand were shown the specimens and given information on how they were collected and where they came from on the world map. Upon being asked how/why they were collected the presenter would either demonstrate or suggest that the participating member of the public 'find' their own (eraser) animal and collect it using the soft forceps (available near the map) from the world map and place it in a tube. The barcode on the base of the tube was then scanned and the unique identifying number could be clearly seen on the handheld console. The presenter would discuss with the participant how this barcode was important for tracking the sample and linking with its metadata. Next to the map and the selection of barcoded tubes (which people could freely handle) was a laptop with a data collection excel spreadsheet in which the participant could type any metadata felt should accompany their chosen animal. Upon inputting the metadata, the importance of storing the sample at cryo-temperatures was discussed and participants were able to try on the protective gloves and place their sample in a (non-charged) dry shipper. Lastly the presenter explains that the Dry shippers can transport samples at Liquid Nitrogen temperatures to their long-term storage destination, a freezer such as is displayed in the images which is situated in the Molecular Collections Facility at the Natural History Museum. The importance of biobanking new and existing collections was discussed and the role of the CryoArks project across sectors explained. At the end of the discussion participants were encouraged to leave feedback on the posters if they so wished.
Evaluation
The evaluation intended to enable us to assess the public's prior knowledge and whether there is an increase in understanding and/or a change of opinion towards biobanking after having interacted with elements of the stand.
A counter was used to track the number of individuals interacting with the stand. Due to staffing levels it was not possible to categorise the level of interaction or the demographic which interacted with us. A person was considered to have interacted with the stand if they:
1) Stopped to read a poster.
2) Stopped to look at the images and listen to the presenter.
3) Handled any equipment on the stand.
4) Followed the activity being completed by another member of the public.
5) Completed the activity under the guidance of the presenter.
The Evening began at 6pm and ended at 9:30pm, during this time we counted 160 members of the public interacted with the stand. Anecdotally, fewer than 10 were children, likely due to the event running during school term time in the evening.
Very few people left feedback on the posters and of those who did all only did so after the offer was made by the presenter that they may wish to give feedback.
On the first poster, placed at the left of the stand, the two questions asked were:
1) Had you heard of zoological biobanking before today?
We had 4 responses: 2 said 'yes' and 2 'no'.
2) How important do you think zoological biobanks are?
Responses were:
- Really useful
- Very good for international cooperation and relations
- Extremely important
- Very useful for finding what we don't know we are looking for.
On the second poster, placed at the right of the stand, the two questions asked were:
1) Do you think you could explain how biobanking works?
Responses were:
- Yes! Catch, freeze and store!
- I can now.
- Yes!
- Yeah! Thanks woman with the glasses.

2) How important do you think zoological biobanks are now?
Responses were:
- Very! Many many species to find for future exploration.
- Super important to help retain samples for future researchers.
- Even more important!
- Might be more important in the future.

Results and Impact The 2018 edition of the European Researchers' Night (ERN) was held on the 28th of September at 27 events all over Europe, including the Natural History Museum in London. Over 18K people attended the NHM event which showcased selected research projects, including CryoArks in the 'Variety of Life' Content Area, presenting 'smart conservation in the genomic era'. Lead CryoArks PI Prof Michael Bruford presented CryoArks and conservation genetics to the public in the NHM's Attenborough Lecture Theatre, and this event was live linked to the Molecular Collections facility where CryoArks Co-I Dr Aidan Emery introduced the public to the facility space and its frozen contents, showing selected specimens and demonstrating sample curation, barcode scanning etc. CryoArks Technician Kirsty Lloyd with MCf Manager Jackie Mackenzie-Dodds were filmed inside the Liquid Nitrogen room, handling LN2 and demonstrating its ultracold properties exploited to cryopreserve the CryoArks collections at NHM. A film recording was made of the CryoArks presentation event at ERN at NHM and made available to the public online shortly afterwards via the NHM website.

Results and Impact At the Natural History Museum Lates Women in Science event Kirsty Lloyd participated in the careers corner activity. The activity enabled members of the public to sit down in a 1-to-1 with the female researchers at the museum. The researchers were encouraged to discuss their role at the museum and the career avenues that took them there. The event was free and open to anyone who attended the Lates event. Of those that Kirsty talked to they ranged from students and early career women in a range of sectors to established professionals who were mainly in the health sector. Many commented that they had not heard of a zoological biobank prior to the event and had a better understanding of why biobanking was important after discussing the CryoArks project with Kirsty.

Results and Impact During a Nature Live Session (12 April 2019) at the Natural History Museum in London a live link was hosted between the researchers aboard the RSS Discovery off the coast of St Helena in the South Atlantic and broadcast into the Attenburough studio. The 45 minute session was open to the public and was fully attended. During the session an interview was held with Dr Jon Ablett who had completed the Tristan Da Cunha leg of the expedition and had recently disembarked. After Jon Ablett introducted the expedition the link was broadcast and an interview was held with the benthic sampling team. Following that Kirsty Lloyd was interviewed for 15 minutes where she outlined her role on the ship as the biobanking technician, demonstrated how she collected samples and recorded data and discussed why biobanking was important and how the samples would be made available through the CryoArks project. Kirsty has since been invited to be the biobanking technician aboard a follow-up expedition.

Results and Impact The annual symposium of students in ecology and evolution (Meeting StEvE) took place on Friday, December 6, 2019. This meeting is an avenue for PhD students of the EVEREST graduate school to present and discuss their work through a series of oral and poster sessions. Advanced MSc students and young PostDocs from EVEREST member groups are also welcome to present their work. The meeting is open to all interested students (any level) and faculty, including those beyond EVEREST member groups. CryoArks Lead-PI, Mike Bruford was the keynote speaker at the 2019 meeting and his talk "Conserving Genomic Diversity in a Changing World" was part of the Hilgendorf Lecture series. Results and Impact The "15th European Ecological Federation (EEF) Congress" took place in Lisbon, Portugal, at the Faculdade de Ciências of the University of Lisbon (Campo Grande), from the 29th of July to the 2nd of August 2019. The overarching theme of this conference, Embedding Ecology in Sustainable Development Goals, wasintended to promote discussions and interactions on how to integrate basic and applied ecological research, and their trans-disciplinarily impacts, for the effective implementation of the United Nations' 2030 Sustainable Development Goals. It took place in the Botanic Garden and Botanical Museum Berlin.
It was a full and varied schedule, with 2 parallel sessions being held over much of the conference. Each session was introduced via one of a series of excellent plenary talks including, CryoArks Lead PI Mike Bruford "Genomic management of endangered species across the in situ/ex situ continuum and the role of biobanks. Half of this talk was dedicated to the work of CryoArks.

Results and Impact PDRA Mafalda Costa presented a talk 'CryoArks: challenges and successes of setting up the UK's first national zoological biobank' at Speciforum 2021 (first Specify Consortium Conference). The talk was recorded and it will be available to watch by others that couldn't attend. The Specify team reported that some of its members have expressed the desire to establish animal biobanks at their own institutions or coordinate country-wide initiatives. They invited a talk by CryoArks as they consider us the first project of its kind within the Specify Consortium and are keen for other members to follow our operational model and us our database framework. During the talk PDRA Mafalda Costa signed post attendees to the CryoArks resources page that contains documentation that will be helpful for anyone managing frozen collections or wanting to establish a zoological biobank. More than 100 participants from America to Australia attended the conference.

The talk titled 'Science on the high seas' presented the trio's experiences aboard the RRS Discovery on the month long expedition sampling marine vertebrates and invertebrates on and around the sea mounts of Tristan Da Cunha and St Helena in the South Atlantic. Kirsty Lloyd outlined her role as the on board biobanking technician for the CryoArks project, discussed why biobanking was important, the CryoArks project aims and how the samples would be made accessible not only through the NHM data portal but also through the CryoArks database. Following the talk there was a 15 minute discussion where Kirsty highlighted the benefits of the taxonomists and herself as the biobanking technician working together aboard ship to collect high quality samples and specimens. Following the talk an evening social was held during which several people made requests for further information about the CryoArks project and expressed an interest in being involved.

Attending the stakeholder meeting were the CryoArks core team and representatives of the three main types of institutions (universities, zoos and museums) and potential end-users of the resource. At the stakeholder meeting the project was introduced and animal biobanking from the perspective of universities, zoos and museums was discussed. The EAZA network consist of over 410 member institutions across Europe and the Middle East and the plenary session, which included speaker from across the zoo biobank community, signalled the full launch of the EAZA biobank. The role of CryoArks in the UK biobanking effort was presented and as was the value of the zoo community linking its collections with those in the museum and collected from wild-living populations (a central objective of CryoArks). This plenary was an important opportunity for the project to gain exposure within the community of zoo directors and managers who attended the meeting.

Results and Impact At Winter School "Future Biotech Winter Retreat 2020", current developments in genomics of the major branches of life: viruses, microorganisms, plants, and animals including humans were addressed. 80 young researchers and entrepreneurs, and 25 speakers, all interested in biology, biotechnology, and biomedicine - from the perspective of both science and commercialization, joined together from the 22nd to 27th of February 2020 in Akademgorodok, Novosibirsk. CryoArks lead-PI, Mike Bruford, gave the workshop "Population genomics and conservation of animal genetic diversity: from wild species to livestock and back again" on the 25th of February, which included a few slides about the CryoArks project.
