Abstract

Technical Summary
Endemic and exotic virus diseases are threats to food security and, in some cases, potential zoonoses. We aim to develop novel strategies to control virus infection, focussing on improving animal welfare and reducing the disease burden in food production animals. The objectives include i) development of vaccines based around pox virus and herpesvirus delivery systems; ii) exploitation of transgenesis as a means of delivering resistance genes including antiviral peptides. Preliminary studies suggest that it is possible to prevent or reduce virus transmission, infection or disease by genetic modification of mammalian/avian hosts; iii) development of the concept of a bioshield involving constitutive expression of antiviral peptides expressed by probiotic bacteria colonisation of the GI tract.

Pigs Lacking the Scavenger Receptor Cysteine-Rich Domain 5 of CD163 Are Resistant to Porcine Reproductive and Respiratory Syndrome Virus 1 Infection.

| Description | An objective was development of vaccines based around pox virus and herpesvirus delivery systems. In collaboration with Dr Michael Jarvis, University of Plymouth, we developed murine cytomegalovirus recombinants expressing IAV CTL epitopes and tested their ability to protect against lethal IAV infection in mice. Unfortunately, we were not able to demonstrate protection. (PIs, Dutia, Digard). We also explored the development of a novel antiviral peptide, FluPep which we showed had antiviral activity in vitro and in vivo could protect against a lethal influenza A virus (IAV) infection. Although we were able to obtain a small amount of funding from Apeptico and also approached larger companies (Roche), we were not able to obtain sufficient funds to develop this commercially. (PIs Dutia, Nash, Digard). Our discovery of the PA-X pathogenicity-determining gene in IAV has led to the further findings that removing PA-X expression from the PR8 strain of the virus decreases pathogenicity in embryonated hens eggs. This is important because (a) 100s of millions of hens eggs are used annually to grow flu vaccine shots based on the PR8 virus an (b) we have found that this reduction in viral pathogenicity can increase the yield of vaccine from otherwise poor-yielding strains. (PI Digard). We have used CRISPR/Cas9 editing in pig zygotes, resulting in the generation of pigs with a deletion of Exon 7 of the CD163 gene, encoding SRCR5. Deletion of SRCR5 showed no adverse effects in pigs maintained under standard husbandry conditions with normal growth rates and complete blood counts observed. Macrophages isolated from the animals show the characteristic differentiation and cell surface marker expression of macrophages of the respective origin. Expression and correct folding of the SRCR5 deletion CD163 on the surface of macrophages and biological activity of the protein as hemoglobin-haptoglobin scavenger was confirmed. In vitro challenge of macrophages with PRRSV-1, subtypes 1, 2, and 3 with PRRSV-2 showed complete resistance to viral infections assessed by replication. In vivo infection analysis with a PRRSV-1 subtype 2 strain showed complete resistance in the pig as well and further confirmed biological function of the CD163 SRCR5 deletion variant by expression of the protein in its soluble form in the serum of these animals. |
| Exploitation Route | We tried to commercialise the PA-X based method for improving vaccine yield. Patent protection was sought (Improved flu vaccine yield. P. Digard, The University Court of the University of Edinburgh. UK patent application no 1602535.5 (22/2/16).) and our business development team made contact with potential industrial partners. Unfortunately we did not succeed in gaining backing and the patent application was allowed to lapse. Commercialisation of the PRRSV-resistant pigs has been successfully pursued with commercial partners and this work continues. |

| Description | BBSRC strategic investment at Roslin via this and other Institute Strategic Programmes has sustained expertise and facilities that have attracted substantial inward investment at Easter Bush. This has recently included £15M Gates Foundation funding to establish the Centre for Tropical Livestock Genetics & Health to implement genetic gain and treatments in support of farmers in low- and middle-income farmers, including to control endemic and zoonotic diseases. It has also driven dozens of productive collaborations with industry via contracts and leveraging schemes, leading to £10M private equity investment to form Roslin Technologies to commercialise our research and construction of a new £32M Innovation Centre adjacent to the Institute to engage and grow businesses. Moreover, the expertise supported by this funding has attracted major investment in Agri-Tech Centres at Easter Bush funded by InnovateUK (Centre for Innovation Excellence in Livestock & Agri-EPI). These Centres will increase national capacity for infectious challenge in farmed animals, gene editing and collection of novel phenotypes and be linked to stakeholders throughout the food supply chain. Specific examples of impact are: Our Porcine Epidemic Diarrhea Virus S1 diagnostic ELISA was the first of its kind and Hipra, Spain (www.hipra.com) has taken the method and our construct on board and now have offer a PEDV ELISA kit for sale. We have been granted a US patent on a novel method for making a non-transmissible live attenuated avian influenza vaccine: US Patent No. 11,214,799 B2 (Jan 4th 2022) entitled 'HA-specific influenza virus attenuated vaccine comprising mutations in segment 7 and uses therefor'; D.R. Kapczynski, , P. Digard, L. Vervelde and D. Suarez. |

| Description | Marek's Disease Virus (MDV) is a widespread alphaherpesvirus of poultry that causes Marek's disease (MD) characterised by fatal visceral CD4+ TCRaß+ T cell tumours at high incidence in susceptible hosts. As is the case with many virus-induced tumours, immortal cell lines harbouring viral genome have been generated from ex vivo cultures of MD tumours. As readily-available sources of large numbers of cells of a uniform type, MDV-transformed lymphoblastoid cell lines (LCL) have proved extremely valuable in studying virus-host interaction. While the viral genome is held in a latent state in most of the cells, a minor population of cells display spontaneous reactivation identifiable by the expression of lytic viral genes such as pp38. The process of spontaneous reactivation in these cell populations offers the opportunity for investigating the biological processes involved in the reactivation events. For this, we used two lymphoblastoid cell lines derived from lymphomas induced by pRB1B-UL47eGFP, a recombinant MDV engineered to express EGFP fused with the UL47. We used Fluorescence-activated cell sorting (FACS) to purify the rare EGFP-positive cell population with spontaneously activating viral genome from the majority EGFP-negative cells and analysed their gene expression profiles by RNA-sequencing using Illumina HiSeq2500. The reads generated were mapped using TopHat and gene expression levels were analysed by edgeR. Ingenuity pathway analysis software on more than 2000 differentially-expressed genes between the lytically infected (EGFP-positive) and latently infected (EGFP-negative) cell populations was used identify major biological pathways involved in the reactivation. These studies revealed that amongst others, transcripts directly involved in T activation such as CD3 complex, CD28, ICOS, phospholipase C, CD3 complex were down-regulated following reactivation of the virus in the LCL. |

| Results and Impact | Participated in Flu Fighters during the Edinburgh Science Festival 2015. We showcased the exhibit 'Flu Fighters' at the festival. The 'Flu Fighters' exhibit focuses on influenza viruses and the science behind the varied approaches to combating flu being developed at Roslin and Pirbright. It showcases current research including GM animals, novel approaches to vaccines and diagnostic tests and host/virus genetics. The exhibit also demonstrates how flu transmits from animals to humans and highlight the challenges of preventing large-scale outbreaks.The 'Flu Fighters' exhibit provides an opportunity for visitors to run diagnostic tests on a chicken, design their own flu virus and discuss the pros and cons of genetic modification of animals. Over 100 people attended the morning and the activities sparked questions from both children and parents/carers. A better understanding of the problem for the poultry industry, eco system (wild birds) and human health was reported back. |

This was run over three days in November 2014 at the Great British Bioscience Festival (visited by over 6500 people) as part of BBSRC's 20th anniversary programme. ISPG4 scientists were involved in running it again at the Royal Society's 2015 Summer Science Exhibition in London. |

| Results and Impact | On the 6th September The Roslin Institute opened its doors to an array of delegates from the worlds of research, industry and policy to discuss genome editing and its role in the future of farming, with many international colleagues including from USDA and OECD. The global challenge of food security is time critical as we will need to produce 70% more food by 2050 without destroying the environment. Innovations in food production techniques are urgently required. Editing the genomes of crops and livestock offers new possibilities to address this complex issue. The meeting discussed the status of the technologies in crops and farmed animals and the associated regualtory and societal challenges were debated, lead by presenters with a broad array of relevant expertise. My role was as chair of a session. |

| Results and Impact | As part of the funding of BB/P003966/1 we developed a hands on , full day, workshop, cows, coughs and CRIPSR, for High school pupils based on genome editing. This approach aligned with the Biology curriculum and was designed to a) give pupils hands on experience of common laboratory techniques, b) to introduce them to scientific method and the approach to developing a research project, c) to introduce them to the work done in the Institute and in this grant in particular and d) to increase there understanding of the life of a scientist and the opportunities available to them. 16 Pupils and3 staff from schools in North Lanarkshire , all from areas of social deprivation, attended the course. The pupils enjoyed the course and all felt that they had gained a better understanding of the science we do and of the potential careers open to them. Likewise the staff were very positive about the workshop and the effect on their pupils. |

The talks are very varied addressing a wide range of topics and so this was an opportunity to talk about GM technology in a Scottish context and in the context of sustainable agriculture. | Results and Impact | Within our EBSOC outreach centre we had developed an engagement activity for upper secondary school, called "which little piggy?". This allows school children to learn about genome editing, whilst developing basic techniques, such as PCR and agarose DNA gel electrophoresis. Due to COVID we could not follow our usual engagement activities, such as the Royal Highland or other farm shows, which meant we had to reconsider our engagement program for this grant. As we could also not run our school-engagement courses on site, we decided to develop PCR toolkits that could be sent out to schools with instructions and online education for teachers to perform the activities, such as "which little piggy?" with their pupils. This allowed us to engage, even though remote, with pupils and teachers and engage them in genome editing. |
