Genetic mechanisms underlying wheat QTL for important agronomic traits

Abstract
Abstracts are not currently available in GtR for all funded research. This is normally because the abstract was not required at the time of proposal submission, but may be because it included sensitive information such as personal details.
Technical Summary
The study of quantitative variation is of special interest to agricultural scientists since it tries to explain the variation and inheritance of many of the most important traits related to food and fibre production (e.g. yield, nutritional value, etc). These traits are characterised by their large environmental dependency and the multiple genes controlling them (known as quantitative trait loci (QTL)). The genetic architecture of QTL has been extensively described in the last decade with the publication of thousands of QTL studies. However, the molecular mechanisms underlying these traits are not well understood since there are a limited number of plant QTL in which the gene underlying the trait has been cloned.
Our work seeks to identify genes underlying wheat QTL with significant agronomic impact and facilitate their effective deployment into modern breeding varieties. Using map-based cloning we have been able to identify genes that determine QTL for complex traits such as senescence and grain nutrient content as well as broad-spectrum resistance to stripe rust. In addition we have developed TILLING populations in wheat as reverse genetics resources that will enable researchers to pursue wheat functional genomics and provide novel allelic diversity for wheat improvement.
Our long-term goal is to reduce the threshold for gene cloning in this polyploidy species and provide a pipeline for the identification of genes for wheat breeders.
We are currently using molecular genetics approaches to identify the genes responsible for key yield QTLs in UK wheat Germplasm; develop genetic resources to enable effective translational research from model systems to crop species and enhance the pipeline to translate this new knowledge into improved wheat varieties for growers, industry and consumers. As part of this effort, I am a member of the alliance between the John Innes Centre and NIAB for pre-competitive germplasm improvement.

| Description | We have identified two regions in the wheat genome which increase yield in bread wheat. We have fine mapped the effects to very small genetic intervals and have shown that they affect yield through changes in grain size parameters. One gene increases grain width, whereas the second gene affects grain length. Their action is synergistic and we are now combining them in several different UK varieties. We have shown that a mutation in a candidate gene from rice increases thousand grain weight by >6% in both pasta and durum wheat. This effect is driven by both increases in grain length and width. We have generated a SNP-based marker for this mutation and have shared advanced pre-breeding material with breeders who have now started to incorporate this mutation in their breeding lines. We have also started crosses to the most advanced CIMMYT germplasm to ensure that the impact is global. |

| Description | The majority of RNA-seq expression studies in plants remain underutilised and inaccessible due to the use of disparate transcriptome references and the lack of skills and resources to analyse and visualise this data. We have developed expVIP, an expression Visualisation and Integration Platform, which allows easy analysis of RNA-seq data combined with an intuitive and interactive interface. Users can analyse public and user-specified datasets with minimal bioinformatics knowledge using the expVIP virtual machine. This generates a custom web browser to visualise, sort and filter the RNA-seq data and provides outputs for differential gene expression analysis. We demonstrate expVIP's suitability for polyploid crops and evaluate its performance across a range of biologically-relevant scenarios. To exemplify its use in crop research we developed a flexible wheat expression browser (www.wheat-expression.com) which can be expanded with user-generated data in a local virtual machine environment. The open-access expVIP platform will facilitate the analysis of gene expression data from a wide variety of species by enabling the easy integration, visualisation and comparison of RNA-seq data across experiments. |

There is a need to improve crops to feed the world's growing population with the backdrop of climate change. Translation of fundamental plant biology research (e.g. from Arabidopsis thaliana) into crops such as wheat provides a potential route to deal with this challenge. However learning even simple tasks such as growing and crossing wheat plants requires time and effort, while material and methods sections in published articles are often short and cannot substitute teaching aids.
