Abstract

Computed Tomography (CT) is a powerful non-destructive evaluation (NDE) technique for producing 2-D cross-sections and 3-D images of an object from a series of 2D projections (shadowgraphs).

Critical to the process is the computer algorithms that are able to pre-process and then reconstruct the 3D images from many (often over thousands) shadowgraphs. There are three critical steps to obtaining useful information from tomography i) the correction and calibration stage starting from initial image capture, ii) the reconstruction of a 3D image from these 2D projections and iii) the analysis and quantification of features in the 3D object.

While the techniques are rapidly growing in popularity, most users have fairly limited options when trying to recover the 3D image and are able to write only fairly primitive computer programs to extract key features from the images. The aim of this CCP is to establish a framework within which different reconstruction algorithms, artefact reduction codes, and image analysis procedures are made available to all.

Planned Impact

Economy
At present there are 1,000s of x-ray radiography machines operating in industry, primarily at Airports but also for quality inspection. Fast CT machines coupled with automatic threat or defect recognition will replace radiography over the next few years. It is anticipated that components from the three toolkits developed will lead to at least three industrial studies to develop applications specific to industrial companies. Industrial attendees will be encouraged to assist and participate in the training and science workshops and administration will be expected to identify from our industrial partners the key issues from their perspective prior to developing the toolkit algorithms. The CCP covers a much broader range of tomography applications and industrial users; consequently the uptake is expected to be far greater than this (see Critical Success Factors). As the CCP continues to develop it will broadens its remit into other tomographic applications (already contacts with PET and Neutron Tomography) so this industrial focussed community will grow.

Knowledge
This Tomographic Imaging CCP will benefit; ESRF and Diamond Light Source x-ray imaging users, ISIS Neutron and Muon spallation users and those with access to laboratory x-ray facilities

EPSRC Software as an Infrastructure strategy
Not only does this CCP assist and aid some of the major national facilities but also utilises related infrastructures including compute clusters within STFC and in the regions. Following the quote "Better Software Better Research" we have members who have fellowships within the SSI (Software sustainability Institute); and working within the CCP_FORGE.

In the first phase we have taken opportunities to increase skills by collaborating and sharing expertise including, new multi-grid methods exploited with developers in the CCP_ASEArch and a case study with the Harwell Imaging Partnership. We are also aware of the further overlaps with proposed CCPs including; CCP_PET/MR, CCP_VISUK, and CCP_EM. Internationally we have representation and collaboration with the Europe (EU COST action) and have links with the US Argon National Labs (APS software stack).

Society
The project will deliver benefit in the many areas including Medical Imaging. Image guided radiation therapy (IGRT) equipment with integrated kilo-voltage X-ray cone-beam CT underpins the standard of care recommended by the National Radiotherapy Advisory Group in 2007. Improved image quality will be essential to support dynamic tumour targeting, treatment intervention and adaptation. One pathway to impact in this area will be the production of 3 highlights videos each year to be made available to the Network community to communicate the benefits of the project to stakeholders, to inspire young people in STEM subjects and to raise awareness of the general public.

People
The groups at Manchester and Bath have a strong record of developing young researchers. For example, 12 of Prof. Withers students have gone on to lectureships/Chairs elsewhere and 6 more are now instrument scientists, while at Imperial 6 of Prof. Lee's are now lecturers or Chairs (e.g. at CMU, Tsinghua, NTU), as well as key industrialists, worldwide. Involvement in a multidisciplinary community is expected to provide an incubator for new scientists and engineers on the Harwell site.

Finally, visual information can be a great aid to understanding ('seeing is believing') so this project will deliver results that can be appreciated by the novice as well as the expert. To this end it will have a significant public engagement mission.

Description The Collaborative project helped coordinate the 2018 X-ray CT Road-mapping exercise which along with town meetings and academic and industrial questionnaires led to the first assessment of the needs of the UK CT community. This has led to the development of a £10M National Research Facility which provides state of the art facilities for X-ray imaging for UK users and which works with the CCPi to train users in both introductory and advanced CT analysis and visualisation techniques.

This project has maintained and reached out to a network of over 400 X-ray CT users from academia and industry. It has developed a toolbox of algorithms for the reconstruction and analysis of X-ray CT data (the Core imaging library). This open-source software for tomographic imaging has particular emphasis on reconstruction of challenging datasets, and is available to all UK users. The community are supported in deployment at large scale facilities (Diamond Light Source and ISIS neutron source) and lab X-ray CT systems. It has led to the development of new software particularly aimed at multi-channel (colour or hyper-spectral) CT. This software is now available at the IMAT neutron imaging facility at ISIS and will become available within the National Research Facility for colour X-ray CT.
Exploitation Route Both the National Research Facility (NRF) which started in November 2020 and the renewal of this grant will provide the infrastructure to support a wide and vibrant UK X-ray CT community. Working with the National Large Scale Facilities, a wide range of in-situ experiments and multi-modal imaging experiments will be undertaken. Indeed up to 900 beam days will be made available for imaging per year through the NRF.

The aims of the next phase of the CCPi grant are: 1. Better community: to strengthen links and collaboration across the UK X-CT community through networking activities, exchange visits and training; 2. Better tomography: to offer a step-change in the amount and quality of information provided by X-CT, by replacing proprietary black-box software with a unified open-source software framework, underpinning new applications in materials science, manufacturing, earth sciences and more; and 3. Better software, better research: in the words of the Software Sustainability Institute (SSI), to improve the reliability of research results through the use and championing of good software development practices including version control, testing, reproducibility, and documentation.

It co-sponsors:
1) A technical tomo-week based at DLS, involving an Advances in X-ray Imaging Workshop and an associated Fringe Meeting (we regularly hold a co-located CIL hackathon).
2) Metrology tomo-events focussed on the NPL supported "dimensional-X-CT conference (DXCT)", where CCPi support training and also fund committee members from the BSI/ISO X-CT standards to attend.
3) The annual UK Tomography for Scientific Advancement (ToScA) symposium; a very popular user group meeting kick-started by the NHM and now being hosted by different educational or industrial institutes.

Furthermore, the outputs of this grant are an essential part of the dissemination plan of our new ESPRC-funded International Centre-to-Centre project, 'Manufacturing by Design (MbD)'. Through the MbD we are developing an engineering component scanner set up at the ESRF which is able to image at unparalleled sample volume/voxel size ratios. The CCPi will provide the software tools to extract information from the data collected.

Description This grant has helped to support the emerging UK computed tomography community with a toolbox of algorithms to increase the quality and level of information. Over the course of the project the community has increased to over 400 members. The CCPi supports industry and the wider development of X-ray CT for digital metrology through the D-XCT conference and workshops. In 2019, our courses and workshops reached over 300 people. In 2020 and 2021 these moved online and we also ran a virtual seminar series which had 45 speakers and 369 attendees. Our training courses continue to serve the community and are now linked to the National Centre for X-Ray CT NXCT). This work has also led to a number of public engagement activities, including new software that explains the capabilities of X-ray CT. This software has been used to engage with the public at a number of Science Festivals including Bluedot (2018-20) and the Royal Society Summer Science Exhibition in 2020.

Description General data description: This is a hyperspectral (energy-resolved) X-ray CT projection data set of a mineralised ore sample with small gold and galena deposits. It was acquired in a laboratory micro-CT scanner with an energy-sensitive HEXITEC detector in the Henry Moseley X-ray Imaging Facility at The University of Manchester. The data included contains all the relevant files required for reconstruction, following a hyperspectral scan of a mineralised ore sample. The sample contains a number of mineral phases, of varying concentration, distributed throughout. Some phases (including gold, and lead-based Galena) produce unique absorption edges, which act as spectral identifiers that can be measured by an energy-sensitive detector. File descriptions: The data set consists of one .txt file and three .mat (MATLAB) data files. Au_rock_scan_geometry.txt gives a breakdown of the full sample and detector geometry used when acquiring the raw projections. The number of horizontal detector pixels accounts for the fact that a set of 5 tiled scans of the sample were collected and later stitched together. Au_rock_sinogram_full.mat contains the full 4D sinogram constructed following flat-field normalisation of the raw projection data. The data matrix contains the total number of energy channels acquired during scanning, as well as the conventional elements of vertical/horizontal detector pixel number and total projection angles. commonX.mat provides a direct conversion between the energy channels, and the energies (in keV) that they correspond to, following a calibration procedure prior to scanning. FF.mat contains the 4D flatfield data acquired when no sample was present. This data was used to normalise the projection datasets, as the sinogram was constructed.

Results and Impact We present the Core Imaging Library (CIL) - a versatile open-source Python package for tomographic imaging reconstruction and analysis. CIL can be used for the entire tomography data workflow from loading common lab and synchrotron X-ray CT data formats, pre-processing for various imperfections, reconstruction by filtered back-projection or a variety of iterative methods as well as data visualisation and exploration. CIL offers tools for conventional as well as challenging setups including in-situ experiments with imaging rigs, fast dynamic CT, hyper-spectral CT, and non-standard scan geometries such as laminography. In this talk, we give an overview of the functionality provided by CIL and provide multiple application examples, including comparisons of filtered back-projection reconstruction with emerging iterative reconstruction methods.

This workshop will cover the theory of in situ tomography experiments and DVC analysis, followed by a practical session using the Collaborative Computational Project in Tomographic Imaging (CCPi) iDVC app.
