Abstract

'Learning from the past to inform the present and inspire the future' - Atkins Group

The anthropologic and archaeological study of pre-Columbian people of the Amazon Basin has revealed sophisticated agricultural practices. Notwithstanding the absence of historical written records, the biological evidence of these practices remains in the remarkable soils referred to as Amazonian 'dark earths' (ADEs), or "Terra Preta do Indio", produced by these ancient civilisations to promote highly productive and sustainable agriculture. With increasing global demand for food, energy and carbon, it is crucial to understand and learn from past land use systems. We can also learn from the influence of these historical practices on the associated biodiversity in order to appropriately manage the current and plan the future land uses. This understanding is essential for both economic and environmental sustainability, and to provide for the needs and aspirations of current and future generations, while simultaneously conserving the ecological fidelity of the resource base on which they depend. This is particularly important with respect to soils and their intrinsic and diverse living organisms, because they sustain plant production (thus, they are at the base of the human food production chain), and have important consequences for water quality and availability. Furthermore, soils are a vast storehouse for biodiversity including many invertebrate species that contribute a number of essential ecosystem services, although most of these species remain mostly unknown, unseen and disregarded. By promoting the interdisciplinary connection between anthropology/archaeology, soil ecology and genomics, we will be able propose to integrate and harness the research expertise of internationally renowned scientists to investigate both the relationship of ADEs to the associated extant biodiversity, reveal details of past and current anthropogenic impact on the natural surroundings, as well as new clues regarding settlement dynamics over a large part of Brazil. Therefore, this project's intention is to contribute to the knowledge of soil animal biodiversity and its relationship with soil fertility and land use changes in a mega-diverse biome (Amazonia). Our objectives will be accomplished by:

1. Assessing the current soil biodiversity assemblages to gain knowledge about the functioning and potential role of soil ecosystem engineers, organic matter and nutrients to the formation of these extremely fertile soils; this novel approach will aid in understanding the origin and sustainable management of ADEs as well as highly weathered and acid soils under humid tropical conditions.

2. Using DNA barcoding to describe the diversity of the ecosystem engineer community associated with past and recent settlements throughout the Amazonian Basin.

3. Using genomics of a peregrine species closely related with human landscape domestication to mirror the human exchanges and flow among the Neotropical rainforest associated with the migration of Amazonian Indians.

This will be achieved by integrating the state-of-the-art methods in The state-of-the-art 'tools' that the collaborating network of scientists will bring to bear on the study objectives include invertebrate morphology, molecular genetics, and computational analyses with incorporation of pre-existent and new ecological, anthropological and environmental metadata. Furthermore, the proposed project will establish a collaborative network involving a multi-disciplinary, multi-institutional team of researchers in different areas of Brazil and, therefore, solidifying the connection between the European Community and Brazil, in particular between Cardiff University and Embrapa.

Planned Impact

The key impact of the proposed project is to use collaborative secondment of an expert in environmental genomics, Dr Luis Cunha, to build a long-term partnership between centers of excellence in the UK and Brazil, Cardiff and EMBRAPA Forestry institute, with a view to: developing a long-term and expanding research collaboration by accessing complementary skills, utilizing and enhancing long term datasets related to 'Dark Earths' (ADEs) and Amazonian ecology, and building the relationship and infrastructure that will enhance both Brazilian and UK research capacity.
The direct impacts of addressing the scientific objectives will be delivered to the established 'Dark Earth Network' research although through wider engagement with ongoing research at EMBRAPA we aim to provide an 'omics context to the wider Amazonian ecological research community. Recent advances in the capture and analysis of ancient DNA fuel the potential of scientific archaeology to reveal more about past events that we can use to inform and understand modern interactions between the physical environmental and living systems. Through the 'Dark Earth Network' we will aim to engage with the archaeological community interested in Amazonian Indians and assist them to forge appropriate collaboration with the UK archaeogenomic community.
The societal benefits of the project will be within two sphere's: (a) impacts associated with the advocacy and training of Environmental 'Omics within the Brazilian Ecological and Archaeological communities; and, (b) better understanding of the origin and use of 'Dark Earths' in order to support sustainable land-use intensification. We hope that insights into 'Dark Earth' ecology will provide tractable solutions to optimize the yield of Amazonian rain forest areas currently under cultivation, thus reducing the demand for further deforestation.
The originality and innovative highlights of our impact plan include the following activities:

i) by conducting high quality interdisciplinary research on soil biodiversity and ecology of Amazon Dark Earths and by connecting it to past land use legacies will help determine to which extent it is possible to recreate some properties of such highly fertile soils in today's agricultural settings;

ii) the research will enable the proposal of a new model for ADE genesis;

iii) the project will establish a collaborative framework virtually connected by an online interface, making the resources available to the community and general public;

iv) it will describe the soil biodiversity associated with human presence in the Amazon in areas that are currently unknown;

v) it will transfer genomics and computational tools developed by the applicant to students and colleagues at EMBRAPA, the hosting institution, and Universidade Federal do Paraná (UFPR), using small group workshops and seminars;

vi) the genomic resources raised and expertise in applying environmental genomics into the context of a tropical rainforest has the potential to provide tools to assist projects globally that are attempting to understand soil ecology in tropical regions under threat from growing agricultural demands.

Description One of the main objectives of this award was towards public engagement was the recent implementation of a collaboration network, entitled "Terra Preta de Índio Network" (TPInet: http://tpinet.org). TPInet was initially created under the priorities of the RCUK - CONFAP Grant (NE/N000323/1) and later complemented by collaborative research developed in an NERC-IOF grant (NE/M017656/1). By joining diverse expertise that bring different capacities, practices, but more importantly perspectives, to work together, the remarkable collaborative potential of the TPInet is growing exponentially. This was demonstrated by the number of researchers (~90 persons) present at the 1st International Terra Preta de Índio Symposium held in Curitiba, Brazil in June 2015. This research environment has enabled an ideal condition for the emergence of novel ideas and efficient, practical solutions to pressing environmental issues. This is particularly important when looking for bullet-proof alternatives that may sustain and relieve pressure on Brazilian natural resources, especially those in Amazonian and Atlantic Forests, biomes targeted in the current proposed project.
In 2016, the 2nd TPInet meeting was held in Porto Velho, Rondônia, Brazil (23-24th February). In such meeting the main focus was satellite imaging and its applications to the main scientific objectives of the network.
Exploitation Route The work is being used to inform policy on preservation of biodiversity in various Brazilian anthroprogenically created biomes. In addition the information is being used to inform research into creating 'terra preta novo' - modern terra pretta that may support more sustainable agricultural practice.

Title A "Dirty" Footprint: Soil macrofauna biodiversity and fertility in Amazonian Dark Earths and adjacent soils 
Description Amazonian rainforests once thought to hold an innate pristine wilderness, are increasingly known to have been densely inhabited by populations showing a diverse and complex cultural background prior to European arrival. To what extent these societies impacted their landscape is unclear. Amazonian Dark Earths (ADEs) are fertile soils found throughout the Amazon Basin, created by pre-Columbian societies as a result of more sedentary habits. Much is known of the chemistry of these soils, yet their zoology has been neglected. Hence, we characterised soil macroinvertebrate communities and activity in these soils at nine archaeological sites and adjacent reference soils in three Amazonian regions, totaling eighteen sampling sites. Furthermore, we characterized various soil chemical and physical properties associated with soil fertility. The current dataset contains data on soil macroinvertebrate biodiversity (26 taxa), with a special focus on termites, earthworms and ants. It also contains data on soil macromorphology, bulk density and porosity, soil carbon, nitrogen, macro and micronutrients, magnetic susceptibility and apparent electrical conductivity. The results show similar overall macrofauna morphospecies richness in ADE and adjacent soils, but distinct communities in each soil type. They also show higher soil fauna activity in ADEs when compared to adjacent reference soils, associated with greater earthworm populations. Finally, they also confirm the well-known high soil fertility in ADEs compared with adjacent soils. Land use was an important determinant of both macrofauna biodiversity and soil fertility. These findings support the idea that humans have built and sustained a contrasting high fertility ecosystem that persisted until our days, altering biodiversity distribution patterns in Amazonia.

Title Soil Properties and Soil Macroinvertebrate Communities in Amazonian Anthropogenic Soils 
Description About This dataset is an update of the dataset 'A "Dirty" Footprint: Soil macrofauna biodiversity and fertility in Amazonian Dark Earths and adjacent soils' previously published in Dryad repository (https://doi.org/10.5061/dryad.3tx95x6cc). This dataset now include information on soil humification index, soil carbon related to different soil minerals and soil fatty acids characterization. Description Soils were sampled in Brazilian Amazonia in the municipalities of Iranduba-AM, Belterra-PA and Porto Velho-RO. In each region, paired sites with anthropogenic dark earths (ADE) and nearby reference (REF) non-anthropogenic soils were sampled under three different land-use systems: native secondary vegetation (dense ombrophilous forest) classified as old secondary forest when >20 years old, or young regeneration forest when <20 years old, and agricultural systems (maize in Iranduba, soybean in Belterra, and introduced pasture in Porto Velho). At each site, soil and litter macrofauna were collected using the Tropical Soil Biology and Fertility (TSBF) method (Anderson and Ingram, 1993) at five sampling points (soil monoliths 25x25 cm up to 30 cm depth) within a 1 ha plot, four at the corners and one on the center of a 60 x 60 m square, resulting in an "X" shaped sampling design. Each soil monolith was divided into surface litter and three 10 cm-thick soil layers (0-10, 10-20, 20-30 cm). Macroinvertebrates (animals with >2 mm body width) were manually hand-sorted and fixed in 92% ethanol. Earthworms, ants and termites were identified to species or genus level and other macroinvertebrates were sorted into morphospecies with higher taxonomic level assignations. Density (number of individuals) and biomass of the soil macrofauna surveyed using the TSBF method were extrapolated per square meter. For the earthworms, ants and termites (ecosystem engineers) additional samples were performed, especially in forest sites to better estimate species richness of these taxa. Earthworms were collected at four additional cardinal points of the grid at all sites, and hand-sorted from holes of similar dimensions as the TSBF monoliths. Termites were sampled in the forest sites only forests (except one of the REF young forests at Porto Velho), in five 20 m2 (2 x 10 m) plots (close to the five main soil monoliths) by manually digging the soil and looking for termitaria in the soil, as well as in the litter and on trees using a modification of the transect method (Jones and Eggleton, 2000). Ants were sampled in 10 pitfall traps (300 ml plastic cups) set up as two 5-trap transects on the sides of each 1 ha plot, as well as in two traps to the side of each TSBF monolith (distant ~5 m) only in the forest systems of Iranduba and Belterra (not Porto Velho). Each cup was filled to a third of its volume with water, salt and detergent solution. Termites and ants were preserved in 80% ethanol and earthworms in 96% ethanol and the alcohol changed after cleaning the samples within 24 h. All the animals (earthworms, ants, termites) were identified to species level or morphospecies level (with genus assignations) by co-authors SWJ/MLCB (earthworms), AA (termites) and ACF/RMF (ants). Soil samples for chemical and particle size analysis were collected from each TSBF monolith after the soil fauna hand-sorting. Around 2 to 3 kg soil from each depth (0-10, 10-20, 20-30 cm) and the following soil properties were evaluated according to standard methodologies (Teixeira et al., 2017): pH (CaCl2); Ca2+, Mg2+, Al3+ (KCl 1 mol L-1); K+, P, Fe, Zn, Mn, Cu and Ni (Mehlich-1); Pseudo-total contents of trace elements (Ba, Cd, Co, Cu, Ni, Pb, Se and ZN) were determined by acid digestion (HNO3 + HCl); Fe (sulfuric extract); total nitrogen (TN) and carbon (TC) using an element analyzer (CNHS). Base saturation and cation exchange capacity (CEC) were calculated using standard formulae (Teixeira et al., 2017) and particle size fractions (% sand, silt, clay) were obtained following standard methodologies (Teixeira et al., 2017). Soil magnetic susceptibility (MS) and apparent electrical conductivity (ECa) (Siemens per meter - S m-1) were obtained using a KT-10 S/C magnetic susceptibility/conductivity meter (Terraplus) with 10 Hz of operating frequency. Soil macromorphology samples were taken close to the TSBF monolith (~2 m) using a 10 x 10 x 10 cm metal frame. The collected material was separated into different fractions including: living invertebrates, litter, roots, pebbles, pottery sherds, charcoal (biochar), non-aggregated/loose soil (NA), physical aggregates (PA), root-associated aggregates (RA), and fauna-produced aggregates (FA) using the methodology proposed by Velasquez et al. (2007). Laser-induced fluorescence spectroscopy analysis (LIFS) was performed on soil macroaggregate fraction (FA, PA, RA and NAS) from both YF and the pasture from Porto Velho to obtain the humification index of soil organic matter according to Milori et al. (2006). Were analysed fatty acids in soil macroaggregates (PA, RA and FA) from one site in Teotônio. The process involved extracting 2 g of each sample with a chloroform: methanol solution and a surrogate compound, 5a-cholestane. The extract was centrifuged, combined, and the solvent removed using a rotary evaporator and nitrogen. Extracts were stored at -20°C until analyzed by GC-MS. Samples were silylated, with excess silylating agent removed, followed by the addition of hexane and vortexing for GC-Q-MS analysis. The equipment used included an Agilent Technologies GC (7890B) and MS (5977A), with an autosampler and HP-5ms column. MassHunter and MSD ChemStation software facilitated analysis and quantification, respectively. Deconvolution and retention index calculations were performed using AMDIS software. Compounds were identified using NIST MS software, requiring at least three specific mass fragments per compound and a retention index deviation of less than 1.5%. Analyte intensities were normalized by dried soil sample weights and the internal standard. Soil samples from TSBF monoliths were fractionated by dry sieving into small (<500 µm) and large (>500 µm) aggregate size classes. These were further fractionated into sand-particulate organic matter (sand-MOP) (>53 µm), silt-organic matter associated with minerals (MOM) (53-2 µm), and clay-MOM (<2 µm). Total organic carbon and nitrogen in these fractions were measured using a Vario EL III elemental analyzer. Clay-MOM samples underwent a four-step sequential extraction with hydroxylamine, sodium dithionite, sodium pyrophosphate, and sodium hydroxide to determine carbon, silicon, iron, and aluminum contents associated with different soil components. For further details see Ramalho (2020). Soil bulk density and total porosity were determined using undisturbed core samples (0.05 m diameter, 0.05 m depth) collected at ~2 m from the TSBF samples following the method proposed by Teixeira et al. (2017). All data is provided in excel format, and includes 14 tabs in the data file: Metadata and legend, Site description, Soil chem, BD+POR, Macromorph, Seq_ext, Biomark, HLIF, Macro_den, Macro_bio, Morpho_TSBF, Add_worm, Add_ants, Add_termites. The Site description tab include a brief description of the sites sampled. Soil chem, BD+POR, Macromorph, Seq_ext, Biomark and HLIF tables contain the data on soil chemical, physical, macromorphological, organic matter related to soil minerals, fatty acids and humidification index variables, respectively. MassHunter and MSD ChemStation software facilitated analysis and quantification, respectively. Deconvolution and retention index calculations were performed using AMDIS software. Compounds were identified using NIST MS software, requiring at least three specific mass fragments per compound and a retention index deviation of less than 1.5%. Analyte intensities were normalized by dried soil sample weights and the internal standard. Soil samples from TSBF monoliths were fractionated by dry sieving into small (<500 µm) and large (>500 µm) aggregate size classes. These were further fractionated into sand-particulate organic matter (sand-MOP) (>53 µm), silt-organic matter associated with minerals (MOM) (53-2 µm), and clay-MOM (<2 µm). Total organic carbon and nitrogen in these fractions were measured using a Vario EL III elemental analyzer. Clay-MOM samples underwent a four-step sequential extraction with hydroxylamine, sodium dithionite, sodium pyrophosphate, and sodium hydroxide to determine carbon, silicon, iron, and aluminum contents associated with different soil components. For further details see Ramalho (2020). Soil bulk density and total porosity were determined using undisturbed core samples (0.05 m diameter, 0.05 m depth) collected at ~2 m from the TSBF samples following the method proposed by Teixeira et al. (2017). All data is provided in excel format, and includes 14 tabs in the data file: Metadata and legend, Site description, Soil chem, BD+POR, Macromorph, Seq_ext, Biomark, HLIF, Macro_den, Macro_bio, Morpho_TSBF, Add_worm, Add_ants, Add_termites. The Metadata and legend tab provides a detailed explanation for each variable included in each table, including the units used for each. The Site description tab include a brief description of the sites sampled. Soil chem, BD+POR, Macromorph, Seq_ext, Biomark and HLIF tables contain the data on soil chemical, physical, macromorphological, organic matter related to soil minerals, fatty acids and humidification index variables, respectively. The Macro_den and Macro_bio contain the data about density and biomass on all the soil invertebrate taxa found, respectively. The Morphosp_TSBF, Add_worm, Add_ants and Add_termites tables contain the invertebrate species/morphospecies occurrence in TBSF and extra samples for earthworms, ants and termites, respectively. Results and Impact From August 29th to 31st, 2016, in Piracicaba, Brazil, the 'Fifth International Workshop of the Terra Preta Program' took place. The final workshop of the program was attended by a diverse and interdisciplinary group of around 65 researchers working on anthropogenic soils/landscapes, biochar and related subjects, representing around 23 institutions from five countries (The Netherlands, Brazil, Colombia, Germany and South Africa). The program of the workshop included talks grouped in thematic sessions (in total 28 talks grouped in 10 sessions) and followed by chaired discussions. Some of the participants (15) also presented posters about their ongoing research; in the end of each day, these participants provided a short 'pitch talk', during which they introduced themselves and provided a short description of their poster, which remained exposed during the three days of the event.
