Developing enhanced breeding methodologies for oats for human health and nutrition

Abstract

The central objective of this proposal is to apply state of the art high throughput breeding and phenotyping approaches to the genetic improvement of oats, focusing on yield, and grain and milling quality, key targets for the economic sustainability of the crop and for the milling industry. The project addresses some of the major challenges facing UK agriculture in terms of the sustainable production of safe and nutritous food.

The overall aim of this LINK project is to incorporate high throughput approaches to the IBERS oat breeding programme, to develop strategies to improve yield and other targets ranked as priorities by our industrial partners which are currently difficult or impossible to select for at early stages of breeding cycles. Marker assisted selection (MAS) represents one route to achieve this. It has been successful for introgression of major traits controlled by one or a few genes of large effect, but is difficult with more complex traits governed by many genes, each with a small effect. MAS is used in the IBERS oat breeding programme, largely based on predictions derived from a few markers linked to large effect quantitative trait loci (QTL). Association mapping (AM) will be used to identify further marker-trait associations enabling rapid selection or introgression within the breeding programme. In this project, genomic selection (GS) will be applied to a range of traits, and selections will be validated by comparison with breeder and conventional marker assisted (MAS) selections. Increasingly complex models will be developed in the course of the programme, and an accelerated breeding cycle driven by GS and MAS will be initiated. Traits which may predict yield will be identified by detailed phenomic and field trial analysis of a model winter oat population and an association genetics panel of advanced breeding lines. Metabolic profiling and micro-scale analytical methods will be used to develop further predictive screens. Chip-based high throughput genotyping will be used to predict breeding values; genotype and phenotype data will be incorporated into a pedigree database to further facilitate 'intelligent' breeding design. The existing Illumina 6K iSelect bead assay will be expanded to include SNPs identified from UK winter and European germplasm which have significantly different genetic bases from the bulk of varieties used to develop the initial assay set. Genotyping by Sequencing will become the main platform by the end of the project to take advantage of expected sequence throughput improvements.

This project proposal addresses sustainable agricultural production at the interface of two BBSRC strategic priority areas: crop science and healthy and safe food. It is of high strategic relevance, specifically in enhancing crop productivity and quality, enhanced nutritional composition, increasing sustainability of crop production and understanding and exploiting genomics and the genetic diversity in plants (crop science). It will also investigate the potential of novel nutrient supplies from plants (healthy and safe food).

This proposal is being submitted through the BBSRC stand-alone LINK scheme. The project will benefit from the involvement of the major oat variety development company in the UK (Senova) and the British Oat and Barley Millers Association (BOBMA) representing the major oat milling companies within the UK such as PepsiCo/Quaker, Morning Foods, European Oat Millers, Grampian Oats, Hogarths and SpeediCook. Involvement of industrial partners will allow for identification and review of key targets and delivery of the outcomes of this project alongside the academic partners.

Technical Summary

The demand for high quality food grade oats is increasing annually, driven by its proven health benefits and by product development by the milling and cereals industries. Despite an expanding market, the oat crop is facing increasing competition from other arable crops and that is impacting on the UK oat area grown. This project will apply the latest genetic tools and resources, including genomic selection, to improve key traits that will increase the production and utilisation of oats, and to enhance grain yield, quality and composition. These are increasingly important traits for the UK oat milling industry to fully exploit the nutritional characteristics of the oat grain and key economic drivers for product development. Optimal strategies for high throughput phenotyping and genotyping will be developed. We will establish an efficient high throughput genotyping platform for use across the breeding programme. The advantages of genomic selection over conventional breeding approaches for defined traits will be determined and practical limits established for the use of GS on a wider scale. It will use a range of unique genetic material to dissect the genetic and environmental factors contributing to yield variation and use that information in an innovative oat breeding programme. Breeding programme populations will be used to extend the range of available marker-trait assays to improve selection efficiency in early generations and ensure uniformity in late generations. Phenotyping of key traits concerned with yield, milling quality and with human health and nutrition will be conducted and the impact of changing grain quality characters (beta-glucan or starch content/type) determined. GS results will be validated and gain compared with conventional and MAS approaches on the same populations. This will dramatically increase the efficiency of breeding new varieties and identify regions of the genome associated with key traits through detailed stakeholder discussions.

Planned Impact

The major beneficiaries of this research will be:
Milling industry: Increasing awareness of the health benefits of eating oats, largely due to the beta-glucan content of the grain but also to other grain compositional characteristics, is increasing the demand for oats and oat based products at a time when the oat crop is increasingly challenged by competition from other cereals. Using genomic selection approaches to increase the yield of new oat varieties will increase the financial return of growing oats and will help to ensure that the milling industry has a greater security of supply. The focus on grain quality and composition will also ensure that new varieties have the essential grain quality characteristics that ensure the economic efficiency of the mills and cost benefit. The milling industry will also benefit from the focus on grain composition which will enhance the potential of using oats for different end-uses and drive product innovation.

Arable sector: The project will have a significant economic and environmental benefit on the arable sector. Oats are recognised as a low input cereal crop, that can be grown in arable rotations across the UK. It is an excellent break crop and therefore has a major role in sustainable arable rotations. Application of genomic selection and high throughput phenotyping to the breeding of improved oat varieties with greater yield and grain and milling quality that meets the needs of end-users and the oat value-chains will improve the economics of growing the crop and its value to the arable sector. This will ensure that oats remain a competitive crop for arable production and that the benefit of growing oats in arable rotations is realised.

Plant breeding community: Information on the application of genomic selection in an oat breeding programme will be of value to other breeders of oats and other cereal crops. Development of high throughput screens for key traits associated with milling quality, grain composition and yield that can be used at the early stages of the breeding programme necessitating lower seed quantities will enhance selection of yield and quality and will be of direct benefit to genomic selection approaches but more generally would be beneficial to other breeding programmes.

Society: Direct benefit will be gained from ensuring the supply of a cereal with recognised health benefits. Enhanced yield and quality of oat varieties will improve the economics of growing oat crops and so ensure that oats, as a low input cereal remain a part of sustainable arable rotations, this enhancing cropping diversity. Increased profitability of growing oats will accrue throughout the value chain from the farmer to the consumer .

Description Genotyping-by-sequencing (GbS) was achieved in the first year of the project with GbS for experimental populations including the Nested Association Mapping (NAM) and the Buffalo x Tardis populations and additional funding was obtained which has allowed us to develop our own reference genome, alleviating imputation problems for missing data.
This oat reference will allow us to move quickly from anonymous genetic markers to candidate genes providing more targeted breeding approaches. These improvements can arise because faster candidate gene discovery permits better characterisation of existing breeding material. This allows us to carry out better trait dissection as well as identifying and utilising novel sources of genetic variation outside the existing pool.
Predictive models for the breeding value of new parents based on relevant bi-parental populations have been developed. Results from the analysis of the Buffalo x Tardis bi-parental mapping population highlight two major opportunities to modify oat breeding programmes. Firstly we have demonstrated that early generation genotyping can be used to recover lost trait data within a phenotyping year. Such missing data can prohibit accurate representation of that bi-parental cross' commercial value which can delay line selection. Secondly, we have demonstrated that between-sibling genomic prediction can be highly accurate and have found that we could accurately estimate commercially relevant traits between independent groups.
Rapid, robust and repeatable phenotyping tools and their use with a number of genetic populations and advanced breeding lines under a range of environmental conditions have identified new marker-trait associations which have been validated and transferred to the breeding programme. Results have revealed the large effect of the environment on grain yield and on all grain quality measures analysed with a significant interaction between variety and environment.
Detailed analysis of the response to nitrogen (N) in collaboration with ADAS has identified that although higher levels of N fertilisation increased grain yield, there was a variety dependent positive response to increased N for kernel content and hullability but a negative response of both specific weight and screenings. At high N some varieties may have specific weights and screenings below milling specifications despite meeting kernel content and hullability requirements and having higher ß-glucan content. Results have been incorporated into the recent review on recommendations for farmers (RB209) on the application of nitrogen on winter oats.
Collaboration with the oat milling industry as part of the BOBMA in-kind contribution has enabled a coordinated ring test of oat grain quality parameters.
In the future we aim to develop predictive models for grain quality traits and develop an understanding of how the genotype and environment determines plant and panicle architecture and consequently grain quality. Future work (AHDB funded NoatS project) will also expand the N response trials to look at the effect of timing and rate of nitrogen application in both winter and spring oats and the effect of sulphur application.
We have developed a rapid, sub 15 minute per sample, metabolite profiling method using Ultra High Performance Liquid Chromatography - Mass Spectrometry (UHPLC-MS) that is repeatable and appropriate for the screening of large numbers of grain samples. The method captures a wide range of compounds, including primary metabolites such as amino acids, organic acids, vitamins and lipids, as well as a number of key secondary metabolites, including the avenanthramides, caffeic acid, and sinapic acid and derivatives. A number of both positive and negative impacts on the metabolism of phenolic compounds that have influence upon the health beneficial value of oats and their products were observed.
The breeding programme integrates the advances made above whilst still producing new elite lines which can progress to National List (NL) testing. A much greater emphasis on grain quality testing has been introduced using validated high throughput methods. Improved data management and analysis tools facilitate more informed decision making
Major changes have occurred in the spring oat breeding programme with early generation material now exclusively grown in the glasshouse, allowing for a faster generation time and facilitating the use of molecular markers. This results in the first field trials being conducted on more homozygous material and a change to the use of augmented field trial designs enables more test lines to be evaluated in the field. Milling characteristics can now be determined two years earlier than previously and across more sites. In the winter programme an additional year of analysis ensures that only high quality lines are entered to the NL process. This is critical as developing more stable varieties is important for market acceptance.
Exploitation Route The project has successfully brought together research and industrial partners in setting objectives, analysing milling quality and providing feedback through attendance at regular project meetings. All documentation is available on the InnovOat website. Involvement of Senova, the British Oat and Barley Millers Association (BOBMA) Research Group, ADAS, JHI and NIAB has enabled the relevance of our results to continually be centred on the needs of the wider arable sector and the collaborative network created is a significant output of this project.
In 2015 we organised a widely attended conferences (Oats2020) which showcased our work to the wider academic and industrial communities and included attendees from across the world. Outputs have been demonstrated at the Cereals event on the 'Just Oats' stand each year in addition to a wide number of grower events, exhibitions, academic conferences and scientific publications.

Description This project involves signficant engagement with the oat milling industry and collaborative research and analysis with that sector.Initial results from the project have begun to shape the thinking of that sector in terms of their analysis of the oat grain at their mills and how the grain trade monitor grain quality. A large number of impact related events have been initiated and attended. Recently Farming Connect funding has ben obtained to demonstrate the impact of new varieties and agronomic practises to farmers. New varieties developed by this programme have successfully been listed on both National and Recommended lists of cereals and are commercially available. Germplasm developed in the project has been trialled in national list and recomended list trials. Breeder's toolkits have been taken up by collaborating breeding company. Methods to increase the accuracy of trait predictions by combining information across multiple sources of information have been developed and published. Using data from an oats mapping population, we have shown that predictions of important agronomic traits in oats, like plant height, flowering time and seed yield are possible with the accuracy required for use in breeding. Results have been used in the development of new collaborations across the oat production pieline.

Title Exome capture design for oats 
Description An exome capture array, targetting 70% of the gene complement, was designed by our partners at AAFC Ottawa, using a variety of transcriptome resources aligned to the IBERS Avena atlantica genome contigs. The Ottawa lab has captured genic sequences from a range of Avena species, both diploid and polyploid, and will use the data to clarify relationships between species. Genic sequences have been recovered for 24 IBERS hexaploid accessions, including NAM population parents and key wild or weedy oat relatives. The combined data will be used to refine the capture design, which may then be deployed to look in more detail at patterns of diversity and targets of selection during adaptation and domestication in panels of cultivars, landraces and wild relatives.

Title Nested Association Mapping (NAM) population for spring oats 
Description Fourteen diverse hexaploid cultivars were crossed with the widely used European spring oat cultivar Firth. 650 lines were derived by single seed descent and advanced generations (F8 on) grown for three years at Aberystwyth and one year in Lublin, Poland (collaboration with Dr Edyta Paczos-Grzeda). RNAseq of developing grain was carried out for all parents. Seed and DNA were saved for the F4 generation of all lines, allowing lines heterozygous for alleles of interest to be identified and used to produce HIFs (contrasting alleles in near identical genetic backgrounds). Exome capture with the Ottawa diploid-based design was carried out on all parents, with skim sequencing and FISHIS libraries of the common parent..

Results and Impact The Brazilian Oat Meeting is a national conference that was held in Pelotas in 2016. Dr Langdon was invited to attend and give the plenary lecture. A collaboration was initiated to establish the possibility of using Brazilian diploid oat germplasm in Turkey and Kazakhstan, through common field trials co-ordinated by IBERS. An application to support this work was subsequently submitted to the UK GCRF.

Results and Impact Discussion were held by project representatives from James Hutton Institute with the local councils with regard to the Tayside Cities deal. As part of the to-be bid-for package to stimulate the local economy and environment, the benefits so JHI Cereals research was highlighted as the potential fora international Barley Hub, although cereals would be a broad target including oats. The regions target also includes North east fife where Quaker oats are situated.  Discussion with them will be held soon to establish a package of innovation.

Results and Impact The International Plant and Animal Genome conference (PAG) is the the Largest Ag-Genomics Meeting in the World. It brings together over 3,000 leading genetic scientists and researchers in plant and animal research, and over 130 exhibits, 150 workshops, 1100 posters and over 1800 abstracts.Two talks and two posters were presented by Tim Langdon;
Workshop talks "Oats - Contacting the Uncontacted Genome", "Introgressions in an Oat Nested Association Mapping Population Speaker"
Posters "Fine Mapping of the Dw7 Dwarfing Gene in Oat", "Identifying Avena-specific genes"
Dr Langdon was also an organiser of the Oats workshop, participated in discussions with NRgene and various public good research labs about hexaploid oat genome sequencing initiatives, and arranged side meetings to prepare an ERA-CAPS funding application, and to establish an informal consortium for assembly and annotation of oat sequencing data.

Results and Impact A meeting was held in San Diego following the Oat Workshop at the 2020 PAG conference in January 2020 to establish a pan-genome sequencing consortium for oat. Several dozen conference attendees were present. Dr Martin Mascher outlined the existing consortium and invited additional participation. Discussions of strategy and funding followed.

Results and Impact NIAB run a two week intensive course in Quantitative Methods for Plant Breeding, covering relevant aspects of statistics, quantitative genuetics and population genetics. There are 25 participants every year. To date, no-one has said they would not recommend the course to others. The course has also been put on in Australia, France, India (once at ICRISAT and once at the Punjab Agricultural University) and Malaysia. We update it every year to disseminate developments and methods resulting from out own research work in MAGIC, genomic selection, association mapping and plant breeding strategy. It has resulted in a global set of new contacts, some of which have resulted in successful collaborations.
