Abstract

We will accelerate the discovery and deployment of genes and alleles of high value for breeding, thus maximising impact from discoveries within the 'Increased efficiency and sustainability', the 'Added value and resilience' projects, WISP and 20:20 Wheat strategic programmes. Tangible outputs for this purpose are referred to as ‘toolkits’, one composed of pre-breeding germplasm and the other the molecular markers needed to exploit that germplasm. We will specifically address two topics. The first advances the genetic and genomic characterisation of foundation germplasm. This germplasm, together with the derived segregating populations and associated methodologies, will supply new toolkit genes, alleles, and markers. In the second the new genes, alleles and markers are validated and tested for their value in breeding. This gene discovery funnel produces packages of traits with molecular markers assembled into the two toolkits. We will channel new genes and alleles based on the discoveries of this porgramme and previous wheat programme outputs, into commercial wheat breeding. The breeders' toolkits and associated information will be improved and expanded, for the benefit of breeders and the wider plant community.

Description The Germplasm Work Package has established a set of key resources and approaches essential for the delivery of research outputs in the UK wheat programme to progress in wheat breeding. These are precise genetic stocks. Modern bread carrying segments of chromosome from wheat wild relatives, ancient wheat landraces, resynthesised (synthetic) bread wheat, and mutagenized populations containing new versions of genes. We have made major contributions to the development of experimental breeding approaches, accelerating the progression of wheat generations and using molecular marker data to predict the performance of new wheat progeny. In all cases high throughput genotyping has been used to 'paint' the chromosomes of the new germplasm produced so that new and useful variation can be tracked from it's creation in the work package to it's ultimate deployment in plant breeding. New genotyping methodologies addressing areas of need for academics and breeders have been developed. In many cases the germplasm and associated resources produced here feeds back into DFW WPs 1 and 2 to further accelerate the more fundamental biological research conducted there and show how it can be applied in modern wheat varieties. The sharp end of this process is the Breeders Toolkit which is the formal mechanism by which commercial wheat breeders agree on the merit of DFW outputs for joint study.

Our ability to identify new and useful genetic variation in primary, secondary, and tertiary germplasm has increased over this reporting period. For example, at NIAB 1300 chromosome segment substitution lines have been genotyped by the University of Bristol and grown in the field for the first time as experimental plots. This should facilitate gene discovery in introgressed segments of the tetraploid genome. NIAB nominated high yielding synthetic derivatives based on data collected there and at 2018 Rothamsted trials conducted at Woburn. Two were voted onto the Breeders Toolkit and are now represented on 8 commercial breeding sites as fully replicated yield trials along with one landrace derivative near isogenic line. Lines from the University of Nottingham, NIAB, and JIC now mean that alien introgressions, synthetic wheat, and landrace derived NILs are being assesed in the same large scale experimental plots at Rothamsted (Redbourn site). They are being phenotyped using phenomics technologies by a partnership of the Rothamsted team with the phenomics group from the Earlham Institute. All data is collated and stored for analysis of significant beneficial effects of introgressed chromosomal segments. High performing lines for which the beneficial allele is is tagged by a diagnostic haplotype have now been shown to outperform the parental genotype over multiple years and evironments , demonstrating how robust this gene discovery and deployment pipeline is across academic and commercial sites around the UK. Prioritised loci are being intercrossed to show how the genetic gains achieved can be multiplied. All the material discussed is genotyped by the University of Bristol with data accessible at Cereals db and the DFW website. All germplasm is publicly available via the Germplasm Resource Unit.

New methods of sampling these very large gene discovery population have been successfully tested and rolled out for application in WP1 and 2 of DFW for the discovery of new genes and alleles controlling mineral content and aspects of yield and performance.

We have analysed skim-sequencing data for over 600 Paragon gamma-radiation deletion mutants originally developed within WGIN. We have identified homozygous deletions across large parts of the genome and are working with WP4 (Earlham and EBI) to generate a visualisation interface for users. We identified over 20,000 deletions that cover over 64,000 genes, which represent 90.5% of the genes in non-repetitive regions. We have phenotyped the Ae. tauschii open wild wheat collection for spike, grain size and shape characteristics. We will conduct the association genetics analyses shortly and follow up on putative targets relating to these traits. We have progressed 9 backcrossing streams in Breeders Toolkit development. Axiom high density genotyping has been conducted on several DFW germplasm sets. The D genome chromosome segment substitution library is now complete and being grown under field conditions. The DFW Academic Toolkit now comprises 935 lines and the Breeders Toolkit 31 lines. All these materials have been tested under field conditions at JIC, Rothamsted, and NIAB. New disease resistances have been identified in the Breeders Observation Panel (BOP). WP3 members have supported WP1 and 2 in germplasm provision, QTL analysis, molecular marker design and validation. This has resulted in new markers and germplasm for: increased grain yield; increased dietary fibre; reduced height; increased loaf volume; increased iron and Zinc; delayed senescence; and increased Nitrogen Use Efficiency. The Breeders Toolkit mechanism received nominations for more than 25 loci. Nominations were received from all of the DFW work packages (except for WP which would not be expected to generate nominations) and external nominations. The commercial breeding members remain highly engaged with this process and conducted high quality Breeders Toolkit Trials on 9 sites. The GRU has been active in servicing DFW germplasm requests to commercial and academic users.
Exploitation Route The most important way the outputs of Germplasm are taken forward by other is in the form of the Breeders Toolkit which is a recommended list of prebreeding germplasm with proven potential for breeding. In addition the gene discovery resource of Germplasm are fully available to the wider community under the stewardship of the Germplasm Resource Unit. Associated data adds value to the germplasm produced and existing germplasm used to benchmark progress. Genotypic data if fully available from the WP4 via the CerealsDB website, the most frequently accessed cereals research database in the world. The Breeders Toolkit model is being adopted by other wheat programmes in the US, Germany, and France.

Description The Breeders Toolkit has been supplied to nine commercial wheat breeding partners upon request who have conducted multi site trials of this material. The Toolkit is accompanied by molecular markers which tag the loci of interest. These resources have been used within commercial breeding programmes to introgress the new versions of genes represented in the toolkit into elite germplasm. Multiple downloads of genotypic data sets have been made on CerealsDB. Germplasm resources such as NILs, NAM populations, mutagenized lines, and lines carrying wheat wild relative segments have been requested by multiple academic and commercial partners. A new panel, upstream of the BTK, has been established. It is called the Breeders Observation Panel. NIAB, Nottingham, and JIC have contributed over 200 lines to this panel to allow proactive breeder led screening to identify new leads that will feed into the BTK. It is a sign of the maturity of WP3 germplasm development work and the Toolkit pipeline that 2 Breeders Toolkit lines are now wild relative introgressions from Ambylopyrum mutica. This represents the most challenging aspect of introgression for WP3. The Breeders toolkit committee met in February 2020 at NIAB. The Committee overseas continued multi site commercial and academic trials of the DFW Breeders Toolkit. In an anonymous survey to commercial members of the Breeders Toolkit Committee 100% of respondents stated that they are using the Breeders Toolkit within their commercial programmes and that they thought it was likely that their use of the Breeders Toolkit would have a beneficial effect on their commercial outputs. Together with WP1 we have introduced new allelic variation (alongside the perfect KASP markers) into the Breeder's Toolkit including near isogenic lines with the novel: grain length mutations, triple mutants for ARF2.1, triple mutants for GW2 and combined mutants for GW2 and the grain length effect; crop height genes; semi dwarfing alleles; increased fibre genes; and spike fertility genes. Our findings have stimulated trait prioritisation and focus for commercial and academic partners alike. We have increased the emphasis on nutritional quality and invited representatives of the National Association of British and Irish Millers as observers on the Breeders Toolkit Committee to help develop this area in line with commercial needs.

Description High-quality plant phenotyping and climate data lay the foundation of phenotypic analysis and genotype-environment interaction, providing important evidence not only for plant scientists to understand the dynamics between crop performance, genotypes, and environmental factors, but also for agronomists and farmers to closely monitor crops in fluctuating agricultural conditions. With the rise of Internet of Things technologies (IoT) in recent years, many IoT-based remote sensing devices have been applied to plant phenotyping and crop monitoring, which are generating terabytes of biological datasets every day. However, it is still technically challenging to calibrate, annotate, and aggregate the big data effectively, especially when they were produced in multiple locations, at different scales.
CropSight is a PHP and SQL based server platform, which provides automated data collation, storage, and information management through distributed IoT sensors and phenotyping workstations. It provides a two-component solution to monitor biological experiments through networked sensing devices, with interfaces specifically designed for distributed plant phenotyping and centralised data management. Data transfer and annotation are accomplished automatically though an HTTP accessible RESTful API installed on both device-side and server-side of the CropSight system, which synchronise daily representative crop growth images for visual-based crop assessment and hourly microclimate readings for GxE studies. CropSight also supports the comparison of historical and ongoing crop performance whilst different experiments are being conducted.
As a scalable and open-source information management system, CropSight can be used to maintain and collate important crop performance and microclimate datasets captured by IoT sensors and distributed phenotyping installations. It provides near real-time environmental and crop growth monitoring in addition to historical and current experiment comparison through an integrated cloud-ready server system. Accessible both locally in the field through smart devices and remotely in an office using a personal computer, CropSight has been applied to field experiments of bread wheat prebreeding since 2016 and speed breeding since 2017. We believe that the CropSight system could have a significant impact on scalable plant phenotyping and IoT-style crop management to enable smart agricultural practices in the near future.

Title Wheat Expression 
Description The majority of RNA-seq expression studies in plants remain underutilised and inaccessible due to the use of disparate transcriptome references and the lack of skills and resources to analyse and visualise this data. We have developed expVIP, an expression Visualisation and Integration Platform, which allows easy analysis of RNA-seq data combined with an intuitive and interactive interface. Users can analyse public and user-specified datasets with minimal bioinformatics knowledge using the expVIP virtual machine. This generates a custom web browser to visualise, sort and filter the RNA-seq data and provides outputs for differential gene expression analysis. We demonstrate expVIP's suitability for polyploid crops and evaluate its performance across a range of biologically-relevant scenarios. To exemplify its use in crop research we developed a flexible wheat expression browser (www.wheat-expression.com) which can be expanded with user-generated data in a local virtual machine environment. The open-access expVIP platform will facilitate the analysis of gene expression data from a wide variety of species by enabling the easy integration, visualisation and comparison of RNA-seq data across experiments.

Title Wheat TILLING 
Description This resource consists of TILLING populations developed in tetraploid durum wheat cv 'Kronos' and hexaploid bread wheat cv 'Cadenza' as part of a joint project between the University of California Davis, Rothamsted Research, The Earlham Institute, and John Innes Centre. We have re-sequenced the exome of 1,535 Kronos and 1,200 Cadenza mutants using Illumina next-generation sequencing, aligned this raw data to the IWGSC Chinese Spring chromosome arm survey sequence, identified mutations, and predicted their effects based on the protein annotation available at Ensembl Plants.

Title Wheat Training 
Description This website provides background information and practical resources to help both budding wheat scientists as well as researchers looking to expand their work into wheat. There is a need to improve crops to feed the world's growing population with the backdrop of climate change. Translation of fundamental plant biology research (e.g. from Arabidopsis thaliana) into crops such as wheat provides a potential route to deal with this challenge. However learning even simple tasks such as growing and crossing wheat plants requires time and effort, while material and methods sections in published articles are often short and cannot substitute teaching aids. This is also true for more complex topics such as the genomics aspect of wheat.

Results and Impact Co-organised "Next-gen wheat breeders" workshop at University of Saskatchwen, Canada including securing funding from the International Wheat Intitiative and organising the programme and speakers. The attendees were selected to represent all major wheat geographies and disciplines. The speakers/mentors were selected for their abilities to inspire and share knowledge with early career scientists. The workshop involved talks, a field visit and interactive discussions to highlight the many opportunities available for cutting edge technology to impact future wheat breeding and research. The workshop was co-developed with Dr Lee Hickey and Dr Kai Voss-Fels from University of Queensland with this partnership building on the NIAB UK-Australia Partnering Award.

The project assembled a small groups representing the natural, physical, and social sciences as well as the humanities, to discuss wheat as it relate to global food security. Activities included a transdisciplinary discussion at the 2019 Cambridge Science Festival followed by a filmed session in the glasshouse at NIAB which will be released in 2020.
