Abstract

Technical Summary
Technological and analytical advances in plant science are increasingly data intensive. While these offer new opportunities for understanding and developing precision plant breeding they also bring considerable challenges. One of these challenges is in developing an informatics infrastructure that can accommodate the various dataset-types generated by research from the molecule to the field and implement the necessary relational integration to mine these datasets. This work brings together process and research in order to deliver informatic-based, high-throughput and genome/phenome-scale analytical methodologies to inform both fundamental research into genome/phenome biology and germplasm improvement in the context of plant breeding.

Frag'r'Us: knowledge-based sampling of protein backbone conformations for de novo structure-based protein design.

| Description | The IBERS bioinformatics portal (http://bioinformatics.ibers.aber.ac.uk/) has come on line and is being populated with relevant workflows. L. perenne BAC-based physical maps have been assembled using LTC/FPC softwares. A minimum tiling path has been identified, arrayed and sequenced on a BAC-by-BAC basis in collaboration with the Earlham Institute. New assemblies have been developed and integrated with the physical map. The data has now been published and datasets are available through the public access Aberystwyth University archive. A functional annotation of the L. perenne draft genome is proceeding. NPPC initial installations are operational, including root imaging and laser scanning. We have made significant progress in automating data processing, structured data storage and space allocation. Laser scanning for small grasses and root columns has been designed and tested successfully. Methods have been developed so that images captured from transparent root columns can be analysed automatically using an established "vesselness" filter. This generates an estimate of root count and density that can be averaged over the 4 viewpoints and reps to give a predictive comparator that is correlated with known behaviour in the field. Oat RILs have been phenotyped simultaneously in the NPPC and field for comparative grain image analysis. An initial draft of the Lolium genome has been published |

| Title | Nested Association Mapping (NAM) population for spring oats |
| Description | Fourteen diverse hexaploid cultivars were crossed with the widely used European spring oat cultivar Firth. 650 lines were derived by single seed descent and advanced generations (F8 on) grown for three years at Aberystwyth and one year in Lublin, Poland (collaboration with Dr Edyta Paczos-Grzeda). RNAseq of developing grain was carried out for all parents. Seed and DNA were saved for the F4 generation of all lines, allowing lines heterozygous for alleles of interest to be identified and used to produce HIFs (contrasting alleles in near identical genetic backgrounds). Exome capture with the Ottawa diploid-based design was carried out on all parents, with skim sequencing and FISHIS libraries of the common parent.. |

This includes setting up the capability to make these measurements and providing training of these techniques and analysis to their current staff and students. The purpose of this research is to investigate variation in photorespiration, and also to provide new in-vivo constants to more accurately parameterise the fundamental model of photosynthesis. | Results and Impact | The mission of DivSeek is to enable breeders and researchers to mobilize a vast range of plant genetic variation to accelerate the rate of crop improvement and furnish food and agricultural products to the growing human population. DivSeek is a community driven effort consisting of a diverse set of partner organizations that have voluntarily come together to unlock the potential of crop diversity so that it can be utilized to enhance the productivity, sustainability and resilience of crops and agricultural systems. DivSeek will work with partners and other researchers and organizations to develop and share methodologies, open-source software tools, and best practices to facilitate the generation, integration, and sharing of data and information related to plant genetic resources (PGR). By creating a community of practice and making it possible to track and share information about PGR, DivSeek aims to empower gene bank managers, breeders, researchers and farmers to better characterize, disseminate and utilize plant genetic variation for accelerated crop improvement, strategic research, and sustainable production of food and agricultural products around the world. To help achieve its mission DivSeek has established a number of working groups to actively engage partners and assist them in addressing issues of importance to the DivSeek Community. The DivSeek Working Groups are proposed and established by DivSeek Partners and function as the key mechanism for DivSeek to advance its goals. |
