Description I made this travel video log about my time in Glasgow at COP26. I attended COP26 in both the accredited (blue zoon) and public areas (green zone) representing Plymouth Marine Laboratory (#PML), United Kingdom Research and Innovation (#UKRI), and the UK Earth System Models project (#UKESM) to highlight the role of the ocean in climate, and how the ocean is impacted upon through climate change. Description BBC Radio Devon asked me to do a Christmas lecture this year! What a privilege! It's not every day that you get the opportunity to bore the wider public with 14 minutes about earth system models, marine biology, CMIP6 and the IPCC. In the first part of the lecture, I talk about how models are made, what models look like, how models are joined together. In the second part, I talk about how we make models look realistic, how humans can impact the climate, how we forecast the future climate, and what we can do now. Description a) The ERSEM source code has been fully revised, documented and made publicly available under a GNU Lesser General Public License (http://www.shelfseasmodelling.org/Download-code-en ). b) A set of model bench marking scripts have been developed to facilitate the comparison of model outputs with data and are available with the standard ERSEM release. c) Provision of the carbonate chemistry, air sea gas exchange, benthic sub-model and validation methodologies to the marine biogeochemistry components of UKESM. d) The potential impacts of CO2 leaks resulting from carbon capture and storage on benthic ecosystems have been assessed.

A key ability of PML is to rapidly deliver bespoke models that address questions on the marine environment
at any scale. To achieve this, we build upon our in-house ecosystem model, ERSEM, which has been developed
into a community modelling tool with over 190 registered users from all continents. ERSEM is a unified model for
biogeochemical cycling and ecosystem structure; both aspects of the model are continuously developed through
National Capability (NC) funding as well as specific research programmes (SSB, MERP). Model development
targets new applications, as well as the long-term future of the model by the integrating state-of-the-art science,
including fully resolved redox chemistry and new paradigms proposing prominent roles for mixotrophy and
marine viruses. Recently, ERSEM has been rewritten in a flexible framework (FABM48) that allows the addition
and removal of any number of species and processes (Fig. 7). This allows us to tailor model complexity to
specific questions and facilitates research on biodiversity and invasive species. This flexibility is mirrored by our
hydrodynamic models, which cover the smallest estuaries and lagoons (FVCOM) up to shelf seas and the world
ocean (NEMO). Altogether, our modelling infrastructure enables us to address a wide range of questions
ERSEM has been able to explore the pattern of phytoplankton succession at the
WCO L4 site, disentangling the role of the pigment composition and stoichiometry of phytoplankton, and selective
grazing by zooplankton.
Coupled hydrodynamics-ERSEM simulations have been used to characterize the geographical habitat of fish species from their bioclimatic envelopes, to quantify prey available to fish, and to assess how these aspects will be affected by global change.
ERSEM has been used to quantify the
sequestration of CO2 on the northwest European continental shelf, highlighting the fact that biological processes
dominate CO2 uptake.
Vice versa, global change affects marine ecosystems. In a number of studies using ERSEM, the impact of global
warming on society has been explored, predicting spatial shifts in fish production and an increased likelihood of
harmful algal blooms.
Studies with ERSEM have demonstrated how the impact of ocean acidification cascades through the system from primary
and secondary producers through to gastropods. A key finding has been that the impact of ocean acidification is strongly dependent on interaction with other stressors associated with global change, notably temperature increases.
Recent work has shown that FVCOM can accurately represent small structures such as wind turbines and their impact on circulation.
Exploitation Route The current release of ERSEM v15.06 is being transitioned in the operation ocean forecast model of the NW European Shelf by the PML/UKMO as a part of the Copernicus Marine Environment Monitoring Service (CMEMS). The CMEMS service provides operational 3 day forecast of nitrate and chlorophyll for the region.

Description Results have informed national and international policy development, industrial decision-making and operational commercial activities. The long term investment into model development, in particular the coupling of carbon dioxide chemistry with biological and 3D physical processes has enabled PML to quickly address several key issues that are crucial to the efficient and economic development of carbon capture and storage in the UK and further afield. In particular with the UK now developing commercial scale CCS the need for scientific support has been urgent. The model has enabled PML to successfully bid into the ETI Marine Monitoring and Verification (MMV) Project, predicated on designing and building an AUV based monitoring system to detect CO2 leakage in the marine environment as well as the Horizon 202o funded STEMM project, developing novel methods of monitoring. The model has been used to construct baselines of spatial and temporal variability of CO2 associated parameters (pH and pCO2) in the absence of sufficient observational data, which enable the development of monitoring strategies. Outputs from PML modelling have been used to provide advice to governments about pressures on fisheries under climate change, for example a Policy Note for the Government of Bangladesh. Outcomes from PML modelling have informed the Environmental Audit Committee Enquiry into the Environmental Impact of Microplastics and contributed to a UK Government POSTnote on Marine Microplastic Pollution. Outcomes from PML modelling have underpinned a formal response by Plymouth Marine Laboratory to the House of Commons Science and Technology Committee enquiry on Ocean Acidification. PML supplied an expert witness, Dr Carol Turley who gave oral evidence to the committee on the 2nd March, 2017.

Description We developed biogeochemical model (ERSEM) ensembles on the North-West European Shelf (NWES). The ensembles are currently based on ERSEM parameter perturbations, perturbed atmospheric forcing and observation perturbations, with some additional perturbations under development. Title 3D configuration for NEMO-FABM-ERSEM using stand-alone optical module 
Description 3D NEMO-FABM-ERSEM model configuration for the AMM7 domain (North West European Shelf) using novel spectrally resolved stand-alone optical module. The optical module uses atmospheric fields (eg ozone, clouds, water vapour) to calculate both spectra and direction (diffuse or direct) of the incoming light into the water column. This information is crucial to improve how the model represents primary production and consequently ecosystem dynamics. Impact The model is capable of simulating the dispersion of passive contaminants and could be used to evaluate the risks posed to the water quality of bathing waters associated to outfall or storm effluents. We have used the model to predict where micro plastics are likely to accumulate in the Plymouth area. This enabled the collection of micro plastic water samples. The model has also been used to evaluate tidal energy resources in the area in support of a community backed renewable energy project. 
 
Title Fish abundance and catch data for the Northwest European Shelf and Mediterranean Sea from 2006 to 2098 derived from climate projections 
Description The dataset contains model projections of fish catch and abundance in European seas out to 2098 produced using the Size Spectra - Dynamic Bioclimate Envelope Model (SS-DBEM). The SS-DBEM is a mechanistic model, which means that it takes into account aspects of ecology (e.g. habitat preference, migration) and physiology (e.g. growth and reproduction) to determine biomass and distribution of fish species in response to changes in the environment (e.g. temperature, competition with other species, food availability). The SS-DBEM projects the impact of changes in the environment (e.g. warming, deoxygenation) and human activity (fishing pressure) on the abundance and biomass of modelled species. All this makes it a state of the art model in regard to projecting fish distribution and trends in both abundance and catch in response to climate change. Model outputs consist of fish abundance (number of fish per grid cell) and fish catch (number of fish caught per grid cell) considering three different fishing activity scenarios, termed the Maximum Sustainable Yield (MSY). Whilst the model units are expressed as "Number of individuals", they are not to be used to predict actual future stocks but rather numbers relative to the initial starting values of the model. This is because the model was not intialised with actual fish numbers and subsequently the significance of this dataset is to show temporal and geographical trends, relative to other years and other grid points, in response to changes in the climate and the applied Maximum Sustainable Yield (MSY). In order to assess the impact of climate change, simulations under two future climate scenarios based on different Representative Concentration Pathways (RCP) for future greenhouse gas concentrations are conducted: the intermediate scenario, RCP4.5, in which greenhouse gas concentrations peak around 2040 before declining mainly due to successful mitigation measures in place; and the more pessimistic scenario, RCP8.5, where greenhouse gas concentrations continue to rise throughout the century. Fishing activity was defined according to the MSY under these environmental conditions. The combination of MSY and RCP scenarios included in this dataset are: Global sustainability: RCP4.5 with a MSY of 0.6 (fish stock is managed globally toward sustainability) World Markets: RCP8.5 with a MSY of 0.8 (fish stock is managed globally to avoid overfishing) National Enterprise: RCP8.5 with a MSY of 1.1 (fish stocks are managed at the national level resulting in overfishing) The simulations were run using inputs from two marine hydrodynamic-biogeochemical models: the POLCOM-ERSEM and NEMO-ERSEM models. These models were driven by one Coupled Model Inter-comparison Project Phase 5 (CMIP5) global climate model (GCM) projections with downscaled atmospheric data from a regional climate model (RCM), the Swedish Meteorological and Hydrological Institute (SMHI) Rossby Centre Regional Atmospheric Model (RCA4). Using only one of the many possible combinations of GCM-RCM pairs leads to an incomplete estimate of the true uncertainty in the outcome in a changing climate by, most likely, indicating a smaller spread of outcomes than if the estimate were based on a larger ensemble of such GCM-RCM combinations. This does not necessarily mean a reduction in the true uncertainty, but simply an incomplete estimate of it.

Title Model of benthic sensitivity to high CO2 
Description Marine systems may experience high levels of CO2 either as a result of Ocean Acidification or via leakage from geologically stored CO2. Ongoing research under both the OA and CCS research streams have allowed us to develop a prototype model that describes the response of both tolerant and sensitive benthic fauna as well as the recovery potential. The model is conceived as a sub-model of the ERSEM marine system model and is therefore able to place impacts in the context of resource levels, resource competition and predator - prey interactions. The model is currently being used to investigate CCS leakage scenarios and will shortly be applied to climate change / OA runs.

Title Parameterization of zoobenthic response to low pH in ERSEM benthic model 
Description Zoobenthic functional groups of suspension-feeders and deposit-feeders were divided into tolerant and sensitive sub-groups according to their uptake response to stress induced by low pH. These responses summarize variable strategies implemented by zoobenthos and reported in the recent literature. Each subgroup exerts three stages of response to low pH: decreased uptake due to pH stress, shutting-down (no uptake) and increased morality rates at extremely low pH. Tolerant group remains more active at lower pH compared to sensitive one.

Impact This work allows for simulation of responses in zoobenthic activity to low pH in the context of ocean acidification or potential leakage of carbon dioxide from CCS sites. Furthermore, there is a potential to extend current formulation for more general research of zoobenthic reaction to environmental stress.

PI Contribution The FVCOM modelling group in PML has been collaborating with the Akvaplan-NIVA branch of NIVA since 2017. In this period we have developped modelling tools (fvcom matlab toolbox and PyFVCOM python toolbox) that are routinely used by their group, and fortran code (fate modelling code of antiparasitic substances used in salmon fishfarms, additional advection schemes) to enhance the capabilities of FVCOM modelling suite.
Collaborator Contribution Akvaplan-NIVA have made improvements to FVCOM code related to how rivers are handled and a more accurate advection scheme which we have used in our coupled hydrodynamic-ecosystem FVCOM simulations. Both institutions have co-developed a simple organic matter transport code to track riverine and coastal erosion of permafrost.

Impact The partnership is mostly focused on the use of FVCOM and associated models (wave, sediment and ecosystem models) and provides a platform for exchange of ideas and experiences. As such, this is a multidisciplinary collaboration involving physical oceanography, ecology and ecosystem modelling and numerical methods. We have produced a Wiki (web based how-to manual) where the partners exchange their experiences and solutions to common problems in detail. Improvements to the code and/or analysis tools are also documented here. We also host an SVN repository (version control software) of the FVCOM code together with each partner's updates to the code. The exchange of information has enabled a more robust and consistent approach to implementations of FVCOM in different regions of the UK.

FABM has also been used to model suspended sediment and redox chemistry. FABM has been coupled to several hydrodynamic models, including GOTM, GETM, GLM, MOM4 and MOM5. It also comes with a stand-alone box model driver. FABM uses modern software standards: it is coded in object-oriented Fortran 2003, has a build system based on CMake, and uses YAML files for configuration. FABM makes it easy to partition complex biogeochemistry over many building blocks, called "model instances" in FABM. The fabm-ersem port currently makes everything that can be considered as "integral physical particle" a model instance.

Impact This collection of scripts streamlines the implementation of FVCOM model in new domains reducing the time needed to generate typical or default input files. The use of a standard set of script minimises the potential errors in setting up FVCOM. Furthermore, it provides a traceable history of the sources of model input data used in the implementation and complements the FVCOM manual with more detailed information on the format and options to force FVCOM. The collection also includes scripts to extract, analyse and plot FVCOM model results that allows quick quality checks to be performed on the model results. Title Shelf Seas Biogeochemistry - ERSEM 
Description The SSB-ERSEM package includes a re-locatable biogeochemical water column model based on GOTM-ERSEM. The code and model setups presented have been developed as a community modelling tool for the NERC Defra UK Shelf Sea Biogeochemistry program. The first release of the model provides a baseline model version upon which we can build and develop new process model descriptions, drawing on the experimental and observational activities undertaken by the wider community. We see developing a better synergy between modelling and experimental studies as key to progress over the next decade, hence this system can by run on a PC and provides an entry level modelling tool for non-specialist modellers to engage in process modelling.

Results and Impact I attended two AccessLab workshops where I was paired with a local policy maker. In the first workshop, I was paired with Tessa de G. , a counsellor from Dartmouth town council. We discussed the issue of tourist buses idling in Dartmouth town centre and I helped Tessa evidence the carbon footprint of these buses. She then used this evidence to encourage the town council to ban idling engines in Dartmouth. This small action could lead to a savings of up to 25 Tonnes of CO2 per summer. At the second AccessLab workshop, we were invited to contribute to an upcoming paper, and Tessa and I wrote a case study about our successful interaction.

Results and Impact BBC Radio Devon asked me to do a Christmas lecture this year! I spoke to the wider public with 14 minutes about earth system models, marine biology, CMIP6 and the IPCC.

In the first part of the lecture, I talk about how models are made, what models look like, how models are joined together. In the second part, I talk about how we make models look realistic, how humans can impact the climate, how we forecast the future climate, and what we can do now. The original was broadcast on the 28th of December on BBC Radio Devon.

I also generated a video using the recorded audio, but that is a separate outcome. The radio broadcast of this activity does not have a DOI.

The talk exemplified the contributions PML is making to the community model FVCOM and how the additional functionality can help tackle a much wider range of topics than what was previously possible with FVCOM. The talk has instigated the gradual uptake of our biogeochemical model ERSEM by groups in the US. The additions will be part of future regular releases of FVCOM by the UMASSD development team led by Dr. C. Chen at The Marine Ecosystem Dynamics Modelling Laboratory (MEDML) at the School for Marine Science and Technology, University of Massachusetts-Dartmouth.

Results and Impact The MSCC Science Alignment Working Group sponsored an initiative to assess UK ecosystem modelling capability and develop a roadmap for the future. This aimed to maximise the uptake of ecosystem models in policy and regulation. This paper is the outcome from a joint MSCC/MASTS workshop on ecosystem modelling that brought together advisors, assessors, biologists, socio-economists, modellers, policy makers, and funders. Here, we describe the future vision and current state, and then outline the roadmap for development of UK ecosystem modelling needed to achieve the future vision.

Results and Impact This press release was intended to make widely known the published results of the first ever sub-sea carbon dioxide impact, detection and monitoring experiment relevant to Carbon dioxide Capture and Storage (CCS) in sub-seabed storage reservoirs. These results were published in Nature Climate Change and found that, for a leak of this scale, the environmental damage was limited; restricted to a small area and with a quick recovery of both the chemistry and biology. The experiment was part of the Quantifying and Monitoring Potential Ecosystem Impacts of Geological Carbon Storage (QICS) project, led by Plymouth Marine Laboratory.

This press release highlighted the recommendations for CCS operators developing risk strategies, which were made by the QICS team following the results of the experiment. The findings of the study published in Nature Climate Change will contribute to the growing knowledge base necessary for optimal deployment of CCS as a climate change mitigation measure; in particular for the regulatory requirement for monitoring. Results and Impact In order to effectively disseminate the outcomes of the QICS project to relevant stakeholders (~50 individuals), including industry, regulators and policy makers a workshop was held in London (8th May 2014 at the Westminster Conference Centre). Within this a number of presentations covered the potential impacts of a leak from transported or geologically stored CO2 in terms of areal significance, chemical changes and biological consequences and then discussed best practice for monitoring and baseline studies. Finally discussions on follow-up research needs were conducted.
The activity was supported by the development of a range of media including project brochures, factsheets, and interviews.

As a result of this activity, the outputs of the QICS project have been used by both the FEED studies currently developing plans for full scale Carbon Capture and Storage in the UK. In particular the QICS project participants have been assisting Shell with the development of their environmental monitoring and impact plans.
The workshop has also generated stakeholder interest in a repeat experiment, and this has feed into a submission to the NERC SPAG.

There is a growing recognition of the need to build a comprehensive, end-to-end European Ocean Observing System (EOOS) to coordinate the currently fragmented and complex ocean observing capacity across Europe.

In 2015, EMB and EuroGOOS launched a joint activity on EOOS as a framework for advancing Europe's capability for ocean observation. On 12-13 May 2015, a joint workshop was held in Brussels bringing together experts from the marine scientific and operational oceanographic communities to develop a roadmap, time-line and governance structure for EOOS. This was convened with the long-term goal of implementing a flagship initiative building on existing resources and commitments and aligning with international developments such as the Framework for Ocean Observing.

In particular, in Europe, there is a growing recognition of the need to build a comprehensive, end-to-end European Ocean Observing System (EOOS). In 2015, EMB and EuroGOOS launched a joint activity on EOOS, bringing together the marine scientific and operational oceanographic communities to develop a roadmap, time-line and governance structure for EOOS with the long-term goal of implementing a flagship initiative building on existing resources and commitments. Results and Impact During a visit to Cambodia for the ACCORD project, we met with a wide range of people, from government officials keen to utilise the opportunity afforded them by the project to develop a monitoring capability in Cambodia. Their intention is to train and set up a regular marine sampling programme to monitor water quality. We discussed potential approaches within the context of their funding.

We also met with an NGO (Marine Conservation Cambodia) with a strong involvement in the protection of the newly create Marine Protected Areas. During the meeting, a preliminary plan was developed for a fieldwork campaign. Modelling and remote sensing data were also demonstrated for subsequent use and planning.
