GAMUT: A genomics big data management tool

Description | Partners in Pune and at the Pirbright Institute have collaborated to identify single nucleotide polymorphisms (SNPs) in 8 experimental chicken lines from next generation sequencing (NGS) data, and we have developed a database of these SNPs. Such polymorphisms (genetic differences) can be correlated or causal to a bird's resistance to viral diseases (e.g. influenza, Marek's disease). At this stage we work to exploit the database for finding such SNPs related to various features relevant to disease resistance. |
Exploitation Route | The SNP database can be mined for numerous further genetic determinants of phenotypic traits in general, i.e. it is not restricted to resistance to viral diseases. Additionally, the software is designed to be capable of adding SNPs from further chicken lines. |

Description | Re-sequencing data of experimental chicken lines maintained at The Pirbright Institute have been processed in collaboration with Indian partners in Pune. Since Oct 2014 these are available to researchers at the Institute internally. Additional tools (SNP database) are currently being added to the resource already provided, following a recent collaborative visit in Jan 2016. The work has continued throughout 2016, and in Jan 2017 a workshop on NGS data analysis has been held as a satellite event to the Accelerating Biology 2017 conference in Pune. |

Results and Impact | Bioinformatics scientists, practitioners and users of bioinformatics applications from India and the UK came together for a one day workshop. Common interests in areas including food security, big data analytics and drug development were identified and discussed. Training in bioinformatics was highlighted as a key requirement, and suggestions to meet these by mutual visits and exchange programmes were developed. A report summarising these discussions is being prepared and will be made available to India's DBT and the UK's BBSRC. |
